Transcriptome-Wide Effects of NusA on RNA Polymerase Pausing in Bacillus subtilis

Oshadhi T. Jayasinghe et al.

Summary: Transcription elongation is a continuous process with pauses of RNA polymerase. Pauses provide time for regulatory events that modulate gene expression. Transcription elongation factors can significantly affect RNA polymerase pausing in vitro. The genome-wide role of these factors in pausing has only been studied for NusG in Bacillus subtilis. NusA is another transcription elongation factor known to stimulate pausing in vitro. This study presents the first in vivo analysis of the genome-wide role of NusA in pausing.

Structural insights into nuclear transcription by eukaryotic DNA-dependent RNA polymerases

Mathias Girbig et al.

Summary: The transcription of RNA is mainly conducted by three RNA polymerases, which have similarities and differences in structure and function. Each RNA polymerase is responsible for synthesizing different types of RNA molecules, and the transcription process consists of three stages: initiation, elongation, and termination.

Expression of Bacillus subtilis ABCF antibiotic resistance factor VmlR is regulated by RNA polymerase pausing, transcription attenuation, translation attenuation and (p)ppGpp

Hiraku Takada et al.

Summary: Bacteria employ multi-layered regulatory mechanisms to ensure expression of antibiotic resistance genes during antibiotic challenge, and the expression of vmlR is regulated by translation attenuation and transcription attenuation mechanisms. (p)ppGpp-mediated signaling is involved in antibiotic-induced VmlR expression.

Summary: RNA polymerase III terminates transcription by forming a hydrogen-bond network with the poly(dT) region on the non-template strand, as revealed by cryoelectron microscopy. The study also shows that the subcomplex C53-C37 indirectly participates in Pol III termination.

Structural insights into RNA polymerase III-mediated transcription termination through trapping poly-deoxythymidine

Haifeng Hou et al.

Summary: Termination of RNA polymerase III-mediated transcription occurs when the polymerase encounters a stretch of four or more deoxythymidine nucleotides on the non-template strand. The 3.6 angstrom cryo-EM structure of a human Pol III pre-termination complex assembled on a 7 dT-containing DNA template sheds light on the mechanism of poly-dT-dependent transcription termination of Pol III.

NusG is an intrinsic transcription termination factor that stimulates motility and coordinates gene expression with NusA

Zachary F. Mandell et al.

Summary: NusG acts as an intrinsic termination factor in Bacillus subtilis, cooperating with NusA at 88% of identified intrinsic terminators. The sequence-specific pause stimulated by NusG assists in completing suboptimal terminator hairpins, leading to proper termination of genes. Loss of NusA and NusG causes global misregulation of gene expression, while loss of NusG specifically results in flagella and swimming motility defects.

Transcriptional Pausing as a Mediator of Bacterial Gene Regulation

Robert Landick

Summary: RNA polymerase plays a crucial role in expressing genetic information through transcription of DNA, and has evolved to sense and process environmental information. Transcriptional pauses, which occur during transcript elongation, play a key role in regulatory decisions. After decades of study, four classes of transcriptional pause signals have been identified, raising numerous questions about how RNA polymerase responds to these signals and the broader regulation of transcript elongation.

Obligate movements of an active site-linked surface domain control RNA polymerase elongation and pausing via a Phe pocket anchor

Yu Bao et al.

Summary: The study investigates the dynamics of the SI3 insertion in E. coli RNAP during transcription, revealing that SI3 shifts between closed and swiveled conformations depending on NTP binding or transcriptional pausing. It is found that restricting SI3 movement affects nucleotide addition and pausing. The dynamics of SI3 are modulated by a Phe pocket, which plays a crucial role in TL folding and transcription regulation.
