Quantitative Resistance Loci to Southern Rust Mapped in a Temperate Maize Diversity Panel

Guangchao Sun et al.

Summary: Southern rust is a severe foliar disease of maize caused by infection of the fungus Puccinia polysora. Environmental conditions like increased temperatures and humidity, as well as warmer winters, may lead to more severe outbreaks in the U.S. Corn Belt. Genome-wide and transcriptomewide studies have identified various genetic loci associated with resistance to southern rust in temperate-adapted maize germplasm.

Association mapping across a multitude of traits collected in diverse environments in maize

Ravi Mural et al.

Summary: Classical genetic studies have found that mutations in individual genes can affect multiple phenotypes. However, current quantitative genetic studies of natural genetic variants often only examine a few traits, limiting the potential to identify pleiotropic effects. This study used high-density genetic marker data and a genome-wide association strategy to identify marker-trait associations in the maize genome. Many associations were found between genetic loci and diverse traits, as well as the same or similar traits across different environments. Additionally, significant signals were located near genes with previously unknown functions.

A pan-Zea genome map for enhancing maize improvement

Songtao Gui et al.

Summary: Our study provides a comprehensive pan-Zea genome and genetic variation map for maize breeding. We identified a large number of dispensable genes in the pan-Zea population and discovered common structural variations associated with maize domestication. By integrating genetic analyses with multi-omics data, we demonstrated the potential utilization of structural variants in crop improvement.

Genomic insights into historical improvement of heterotic groups during modern hybrid maize breeding

Chunhui Li et al.

Summary: This study reports the genomic changes underlying the agronomic improvement of different heterotic groups in modern hybrid maize breeding. The study identified candidate genes related to the improvement of agronomic traits and observed increased genetic differentiation between heterotic groups across breeding eras, with a positive correlation between heterozygosity levels in differentiated genes and heterosis in hybrids.

pixy: Unbiased estimation of nucleotide diversity and divergence in the presence of missing data

Katharine L. Korunes et al.

Summary: Population genetic analyses often use summary statistics such as pi and d(XY) to describe genetic variation patterns. However, biases can be introduced due to missing data, which can lead to underestimation of genetic diversity within and between populations. In this study, a user-friendly UNIX command line utility, pixy, is introduced to address this issue and provide unbiased estimates of pi and d(XY) regardless of the amount or form of missing data.

Matthew B. Hufford et al.

Summary: The study reports de novo genome assemblies, transcriptomes, annotations, and methylomes for 26 maize inbreds, with over 103,000 pangenes identified. It shows that the ancient tetraploid character of maize continues to degrade by fractionation, and reveals variation in DNA methylation levels across genotypes.

Whole-genome variation of transposable element insertions in a maize diversity panel

Yinjie Qiu et al.

Summary: This study conducted a population-scale genome-wide assessment of TE variation in maize, revealing different frequency distributions of TE insertions within the population and a higher occurrence of TEs within genes compared to those outside of genes. The study also found that some TE insertional polymorphisms in the population were not well tagged by SNP markers, indicating potential information that has not been captured in previous SNP-based marker-trait association studies.

Genetic control of kernel compositional variation in a maize diversity panel

Jonathan S. Renk et al.

Summary: The study evaluated 501 diverse temperate maize inbred lines in five unique environments and predicted 16 compositional traits, finding substantial variation in these traits explained by genetic and environmental factors. Significant differences and meaningful correlations were detected among different maize types, with 22.9-71.0% of the phenotypic variation across traits explained by SNP markers. A GWAS identified 72 statistically significant SNPs for 11 compositional traits, providing valuable insights for improving maize grain quality in breeding programs.

Meta-analysis identifies pleiotropic loci controlling phenotypic trade-offs in sorghum

Ravi Mural et al.

Summary: Community association populations are genetically and phenotypically diverse, providing a unique resource for genetic studies. Existing genetic marker sets may not capture all potentially detectable loci controlling variation for traits, highlighting the need for denser genetic marker datasets. Mining existing trait datasets from these populations can lead to the discovery of new pleiotropic effects.

Comparative evolutionary genetics of deleterious load in sorghum and maize

Roberto Lozano et al.

Summary: Comparative analysis of genomic variations between sorghum and maize revealed prevalent deleterious mutations in both species, particularly in pericentromeric regions, with sorghum showing a lower post-domestication genetic load compared to maize. This research provides insights into the evolutionary dynamics of deleterious variants in sorghum and offers a framework for prioritizing these variants for removal through genome editing and breeding.
