Does Data-Independent Acquisition Data Contain Hidden Gems? A Case Study Related to Alzheimer's Disease

Evan E. Hubbard et al.

Summary: In this study, the DIA data originally recorded for global proteomic analysis was reanalyzed, revealing a significant relationship between Alzheimer's disease and isomerization of aspartic acid in tau protein. Additionally, it was found that autophagic flux was reduced in AD-related samples, potentially contributing to the loss of function in AD brains.

Fast Deisotoping Algorithm and Its Implementation in the MSFragger Search Engine

Guo Ci Teo et al.

Summary: Deisotoping, the removal of peaks in mass spectra caused by natural heavy isotopes, is crucial for reducing complexity and improving performance in proteomics research. A new parallelized deisotoping algorithm integrated into the MSFragger search engine shows significant enhancements in database search speed and performance, especially for complex search methods. Evaluation of the deisotoping method on data from various instruments and vendors provides a comprehensive perspective on its performance and relevance in modern proteomics.

MS Annika: A New Cross-Linking Search Engine

Georg J. Pirklbauer et al.

Summary: Cross-linking mass spectrometry (XL-MS) has enabled insights into protein structures and interactions, with cleavable cross-linkers further reducing search space and promoting proteome-wide studies. However, some search engines struggle with validating identified cross-linked peptides and estimating false discovery rates (FDR). The new search engine MS Annika provides realistic FDR estimates without the need for arbitrary score cutoffs, offering on average 44% more identifications at a similar or better true FDR compared to other tools.
