Advances in Hydrogen/Deuterium Exchange Mass Spectrometry and the Pursuit of Challenging Biological Systems

Ellie I. James et al.

Summary: Solution-phase hydrogen/deuterium exchange coupled to mass spectrometry (HDX-MS) is a widely used tool for structural analysis in academia and the biopharmaceutical industry. It can provide information about protein structure and dynamics, track protein folding pathways, map interaction sites, and assess conformational states of protein samples.

HDfleX: Software for Flexible High Structural Resolution of Hydrogen/Deuterium-Exchange Mass Spectrometry Data

Neeleema Seetaloo et al.

Summary: Hydrogen/deuterium-exchange mass spectrometry (HDX-MS) is a method for studying protein structures, which can be analyzed at different levels. However, the available software packages for HDX-MS data analysis can only handle different levels separately and lack the ability to combine them. Therefore, we developed a new standalone application (HDfleX) that allows the merging and analysis of HDX-MS data at different levels.

HD-eXplosion: visualization of hydrogen-deuterium exchange data as chiclet and volcano plots with statistical filtering

Naifu Zhang et al.

Summary: Hydrogen-Deuterium eXchange coupled to mass spectrometry is a powerful tool for protein dynamics and interaction analysis. Bottom-up experiments are common for observing deuterium uptake differences, producing multi-dimensional data that can be challenging to visually depict. The HD-eXplosion application fills a gap in available software, generating customizable, publication-quality plots with statistical filters.

Improving Spectral Validation Rates in Hydrogen-Deuterium Exchange Data Analysis

Shaunak Raval et al.

Summary: The research introduces two new applications that enhance the HX data analysis workflow and provide tailored peptide identification, accelerated validation routines, automated spectral deconvolution strategies, and rich exportable graphics and statistical reports. The study demonstrates that peptide identifications from undeuterated samples can assist in predicting and controlling the manual validation required, while also revealing a large portion of HX-usable peptides that remain unidentified in most experiments. Automated spectral deconvolution routines are shown to be effective in identifying exchange regimes project-wide, although accurate assignment in all scenarios remains challenging.
