Comprehensive benchmarking of software for mapping whole genome bisulfite data: from read alignment to DNA methylation analysis

Adam Nunn et al.

Summary: Whole genome bisulfite sequencing has advanced epigenetic analysis by providing nucleotide-level resolution of 5-methylcytosine (5mC) on a genome-wide scale. Evaluations of nine short-read aligners suggest that BWA-meth and BSMAP are most effective in utilizing data during mapping. Downstream methylation analysis is influenced by handling multi-mapping reads and mapping quality.

Waddington's Landscapes in the Bacterial World

Maria A. Sanchez-Romero et al.

Summary: Conrad Waddington's epigenetic landscape is a useful visual metaphor for understanding the development of bacterial phenotypic variants. Bacterial differentiation can result in morphological changes or non-morphological phenotypic cell variants. Transmission of epigenetic states to daughter cells can range from simple feedback loops to complex DNA methylation patterns, influencing bacterial adaptation and evolution.

Endophytes from African Rice (Oryza glaberrima L.) Efficiently Colonize Asian Rice (Oryza sativa L.) Stimulating the Activity of Its Antioxidant Enzymes and Increasing the Content of Nitrogen, Carbon, and Chlorophyll

Carmen Bianco et al.

Summary: This study isolated culturable bacterial endophytes from the African rice Oryza glaberrima, which help host plants adapt to harsh environments. Inoculating Oryza glaberrima and Oryza sativa with N-fixer strains increased nitrogenase activity and content of nitrogen, carbon, and chlorophyll. These endophytes show potential in promoting growth of high-yielding crop varieties under unfavorable conditions.
