The physiology of alternative splicing

Luciano E. Marasco et al.

Summary: Alternative splicing is a significant contributor to the complexity of multicellular eukaryotic transcriptomes, shaping the physiology and pathology of organisms at the protein level. It regulates diverse processes such as cell differentiation, thermal regulation, neuron self-avoidance, infrared sensing, Warburg effect, telomere length maintenance, cancer, and autism spectrum disorders. Additionally, understanding the control of alternative splicing has paved the way for clinical therapies of hereditary diseases.

The Identification of Prognostic and Metastatic Alternative Splicing in Skin Cutaneous Melanoma

Runzhi Huang et al.

Summary: This study investigated the impact of alternative splicing events (ASEs) of pre-RNA on the prognosis of skin cutaneous melanoma (SKCM) and its related mechanism. Four ASEs were found to be associated with overall survival in SKCM patients, and an effective prediction model was constructed. An aberrant splicing event of aminoacyl tRNA synthetase complex-interacting multifunctional protein 2 (AIMP2) regulated by CDC-like kinase 1 (CLK1) was associated with metastasis and stage of SKCM. Co-expression analysis revealed that the galactose metabolism pathway was associated with AIMP2. External database validation confirmed the association of AIMP2, CLK1, and galactose metabolism with SKCM metastasis and stage.

Characterization and clustering of kinase isoform expression in metastatic melanoma

David O. Holland et al.

Summary: Mutations in the human kinome have a causal role in cancer, affecting cell processes such as growth, proliferation, differentiation, and apoptosis. This study compares gene expression and isoform ratios between metastatic melanoma and primary tumor cells, revealing significant differences in both. The findings show that different mutational subtypes respond differently to treatments, suggesting new driver events in cancer and highlighting the importance of therapeutic target identification.

Alternative Splicing and Isoforms: From Mechanisms to Diseases

Qi Liu et al.

Summary: Alternative splicing of pre-mRNA is a key mechanism for increasing protein complexity, leading to diversity of transcriptomes and proteomes in a tissue-specific manner. Changes and errors in splicing regulation caused by splicing factors are closely related to various diseases. Understanding cellular factors that mediate alternative splicing regulation is a potential avenue for developing specific drugs targeting the dynamic RNA splicing process.

DeepLC can predict retention times for peptides that carry as-yet unseen modifications

Robbin Bouwmeester et al.

Summary: DeepLC is a deep learning-based peptide retention time predictor that can accurately predict retention times for unmodified peptides and peptides with previously unseen modifications, addressing peptide identification ambiguity in complex mass spectrometry workflows. By using atomic composition-based peptide encoding, DeepLC is able to accurately predict retention times for a wide range of modifications, including those not seen during training, potentially enabling incorrect identifications to be flagged in proteome data analysis.

New insights into molecular changes in skeletal muscle aging and disease: Differential alternative splicing and senescence

Elizaveta M. Solovyeva et al.

Summary: Sarcopenia, characterized by progressive muscle mass and function loss in the elderly and chronically ill, is associated with loss of independence, disability, long-term care needs, and overall mortality. The underlying mechanisms of sarcopenia are not fully understood, but differential alternative splicing may play a key role in age- and disease-related gene expression differences.

A Transcriptome-Wide Isoform Landscape of Melanocytic Nevi and Primary Melanomas Identifies Gene Isoforms Associated with Malignancy

Siras Hakobyan et al.

Summary: Genetic splice variants have been found to play a crucial role in different cancers, but little is known about them in melanoma. Analysis of a genome-wide transcriptomic dataset revealed a multitude of differentially expressed splice genes between benign nevi and primary melanomas, indicating potential involvement of mutations in the splicing machinery.

PMEL as a Prognostic Biomarker and Negatively Associated With Immune Infiltration in Skin Cutaneous Melanoma (SKCM)

Shuguang Zhang et al.

Summary: This study found that Premelanosome protein (PMEL) plays a crucial role in the formation of melanosomal fibrils and has an impact on the treatment of melanoma. In skin cutaneous melanoma, high levels of PMEL expression were associated with poor overall survival and negatively correlated with infiltration of certain immune cells. Further research is needed to explore the potential of PMEL as a negative prognostic marker or new immunotherapy target in melanoma.
