MetaNetwork Enhances Biological Insights from Quantitative Proteomics Differences by Combining Clustering and Enrichment Analyses

Summary: Interpreting proteomics data is challenging due to the large number of proteins quantified by mass spectrometry methods. Weighted gene correlation network analysis (WGCNA) can identify biologically related proteins by constructing protein correlation networks. To facilitate the adoption of WGCNA in proteomics, we developed MetaNetwork, an open-source application that allows users to perform sophisticated WGCNA workflows without coding skills. Using MetaNetwork, we successfully identified groups of proteins associated with prostate cancer and found dysregulation in protein expression and pathways.

Reduced levels of CDC42 and phospho-AKT along with decreased multiciliated cells were observed in women with ectopic pregnancy.

Summary: In this study, a comprehensive circRNA atlas of the goat oviduct was constructed to unravel its potential regulatory mechanisms in improving kidding number. Through enrichment analysis and ceRNA interaction network analysis, it was found that multiple DE circRNAs were involved in hormone secretion, gamete production, fertilization, and embryo development processes, and target genes associated with oviduct functions and reproduction were identified. Additionally, miR-15a-5p, miR-181b-5p, miR-23b-5p, miR-204-3p, and miR-145-5p were found to play important roles in reproduction, and a novel circRNA, circIQCG, was identified as potentially involved in embryo development.
