Increased accuracy of genomic predictions for growth under chronic thermal stress in rainbow trout by prioritizing variants from GWAS using imputed sequence data

Summary: Utilizing imputation of genotypes and whole-genome sequencing data, this study investigated the genetic architecture of growth traits in rainbow trout under chronic heat stress, revealing the polygenic nature of these traits. GWAS identified important functional candidate genes associated with growth traits, and using preselected SNPs based on GWAS hits improved the accuracy of genomic prediction. The use of WGS slightly increased prediction accuracy, supporting the evidence of the polygenic nature of growth traits measured under heat stress.

Genotype by environment interactions for inner shell color and growth traits in the purple freshwater pearl mussel, Hyriopsis cumingii, reared with different water depths and mud substrates

Summary: This study estimated the heritabilities and genotype by environment interactions on inner shell color and growth traits of Hyriopsis cumingii reared in different water depths and mud substrates. The results showed that under the same mud substrate condition, animals reared in shallower water depths exhibited better performance in shell color and growth, while animals reared with mussel pond mud substrate showed superior performance in shell color and growth traits under the same water depth condition.

Genomic prediction of growth traits in scallops using convolutional neural networks

Summary: Deep learning neural networks, specifically convolutional neural networks, have shown promising performance in genomic prediction of complex traits in a Bay scallop population. CNNs outperformed linear models and multilayer perceptron neural networks on shell height, shell width, and total weight prediction accuracy. However, further optimization of CNN structures is needed for improved accuracy in scallop genomic prediction.

Evaluation for the effect of low-coverage sequencing on genomic selection in large yellow croaker

Summary: The study demonstrates that low-coverage whole-genome sequencing is effective for genomic selection in large yellow croakers, with a depth of 0.5x achieving almost the same prediction accuracy as 8x. Additionally, population relationship prediction accuracy is higher in closely-related populations compared to distantly-related populations.

Genomic selection using a subset of SNPs identified by genome-wide association analysis for disease resistance traits in aquaculture species

Summary: In this study, a strategy for genomic selection (GS) using a subset of markers selected by genome wide association studies (GWAS) was proposed. Results showed that using GWAS-selected SNPs improved prediction accuracy compared to using total SNPs, with the BayesB model outperforming the GBLUP model. Optimal SNP numbers for GS varied for different traits and species.

Genomic Prediction for Whole Weight, Body Shape, Meat Yield, and Color Traits in the Portuguese Oyster Crassostrea angulata

Summary: Genetic improvement for quality traits in aquaculture has been limited, however, genotyping technologies provide an opportunity to enhance selection efficiency. This study assessed the potential of using genomic information to improve meat yield, body shape, and color traits in Portuguese oysters. The results showed high heritability estimates for meat yield traits and favorable genetic correlations among whole weight, meat yield, and body shape traits, indicating good prospects for genetic gain.

Genomic Selection and Genome-wide Association Study for Feed-Efficiency Traits in a Farmed Nile Tilapia (Oreochromis niloticus) Population

Summary: This study investigated the genetic architecture of feed-efficiency traits in Nile tilapia breeding populations and demonstrated the potential of genomic selection to improve feed efficiency. By mapping genomic regions associated with these traits and identifying candidate genes, it was found that genomic prediction accuracy was significantly higher than using pedigree records, with a SNP density of approximately 5,000 SNPs being sufficient for accurate prediction.
