Summary: This study highlights the importance of third-generation real-time sequencing technology in human microbiome research and presents a comprehensive analysis pipeline for highly accurate sequencing and analysis of complex microbial structures. The findings suggest that methods approved for next-generation sequencing microbiome analysis may not be directly applicable to third-generation real-time sequencing using Oxford Nanopore Technologies (ONT), and recommend specific protocols for optimal results. The workflow provided in this study offers scientists a standardized approach for rapid and accurate analysis of human microbiomes using long-fragment sequencing.
