The origin and evolution of a distinct mechanism of transcription initiation in yeasts

Zhaolian Lu et al.

Summary: This study used the nAnT-iCAGE technique to identify TSSs in yeast species, revealing the origin and genetic mechanisms of the scanning model. It was found that the scanning model likely emerged after the split of certain yeast species, with an adenine-rich region aiding in TSS selection. Additionally, both the scanning and classic models showed a strong preference for pyrimidine-purine dinucleotides surrounding the TSS.

Gene regulation by long non-coding RNAs and its biological functions

Luisa Statello et al.

Summary: Recent studies have shed new light on the biogenesis and functions of long non-coding RNAs (lncRNAs), showcasing their diverse roles in gene regulation and signaling pathways, particularly in the contexts of neuronal disorders, immune responses, and cancer. The discovery of unique biogenesis pathways and subcellular localizations of lncRNAs has opened up potential therapeutic avenues for targeting lncRNAs in various biological and pathophysiological conditions.

Transcription levels of a noncoding RNA orchestrate opposing regulatory and cell fate outcomes in yeast

Fabien Moretto et al.

Summary: In this study, it is found that the transcription levels of the noncoding region IRT2 in S. cerevisiae can regulate opposing chromatin and transcription states, thus affecting the expression of the IME1 promoter and meiotic entry. The findings illustrate how intergenic transcription is crucial in controlling local chromatin state, gene expression, and cell fate outcomes.

Determinants of genome-wide distribution and evolution of uORFs in eukaryotes

Hong Zhang et al.

Summary: This study analyzed approximately 17 million uORFs in 478 eukaryotic species and found that positive and purifying selection, as well as differences in effective population size, have shaped the evolution of uORFs. Gene expression level also plays a role in uORF occurrences, suggesting that most uORFs may have regulatory roles rather than encoding functional peptides. Additionally, the Kozak sequence context of uORFs has evolved across different eukaryotic clades, with noncanonical uORFs having weaker suppressive effects in translation regulation compared to canonical uORFs.

Integrated genomic analysis reveals key features of long undecoded transcript isoform-based gene repression

Amy Tresenrider et al.

Summary: The study found that long undecoded transcript isoforms (LUTIs) downregulate gene expression through transcriptional and translational repression, with varying effects on transcriptional repression and ubiquitous presence of translational repression. Predictive factors for LUTI-based transcriptional repression include LUTI expression levels, enrichment of histone 3 lysine 36 trimethylation, and changes in nucleosome position.

Comparison of transcriptional initiation by RNA polymerase II across eukaryotic species

Natalia Petrenko et al.

Summary: Differences in the transcriptional initiation process exist among eukaryotic species, such as the dynamic bridge of Mediator and variations in TBP occupancy. TFIID interacts strongly at downstream regions of the initiation site in flies, contrasting with yeast and mammals. The Mediator subunit Med26 and Taf7 interact near the Pol II pause region, but only in subsets of genes.

From Yeast to Mammals, the Nonsense-Mediated mRNA Decay as a Master Regulator of Long Non-Coding RNAs Functional Trajectory

Sara Andjus et al.

Summary: NMD, traditionally thought to degrade aberrant mRNAs, is now recognized for its role in regulating the expression of normal mRNAs and even long non-coding RNAs. By understanding the activation mechanisms of NMD and the sensitivity of lncRNAs, the importance of translation and NMD in regulating lncRNA expression in response to environmental changes becomes evident.

Transcription factor-driven alternative localization of Cryptococcus neoformans superoxide dismutase

Aaron D. Smith et al.

Summary: Cryptococcus neoformans adapts to fluctuating levels of copper in host niches through the Cu-sensing transcription factor Cuf1, which regulates the expression of SOD1 and SOD2. Under copper limitation, a novel cytosolic isoform of SOD2 is generated to maintain cellular antioxidant defense, affecting the fungal pathogen's ability to colonize host organs.

A Conserved Gcn2-Gcn4 Axis Links Methionine Utilization and the Oxidative Stress Response in Cryptococcus neoformans

Anna K. Stovall et al.

Summary: The study demonstrates the important role of kinase Gcn2 in Cryptococcus neoformans in responding to nitrogen limitation and oxidative stress, as well as the necessity of transcription factor Gcn4 in methionine utilization and oxidative stress resistance. The results suggest a connection between nitrogen metabolism and oxidative stress in C. neoformans that is mediated by Gcn4, indicating a compound stress response in this clinically important fungal pathogen.

High-resolution analysis of cell-state transitions in yeast suggests widespread transcriptional tuning by alternative starts

Minghao Chia et al.

Summary: An integrative analysis of cell-fate transitions in Saccharomyces cerevisiae reveals widespread elevation in alternative TSS and TES usage. The study highlights the regulatory role of alternative TSSs in gene expression through interactions with canonical promoters and distance between alternative and canonical TSSs. Specific chromatin modifiers play a crucial role in mediating gene repression via alternative TSSs, emphasizing the importance of upstream transcription in driving local changes in gene transcription.
