Explainability in Graph Neural Networks: A Taxonomic Survey

Hao Yuan et al.

Summary: Deep learning methods have achieved impressive performance on various AI tasks, but their interpretability is limited. Recent progress has been made in explaining deep models on images, texts, and graph data, especially graph neural networks (GNNs). However, there is a lack of unified GNN explainability methods and standard evaluation benchmarks. This survey provides a unified and taxonomic view of current GNN explainability methods and establishes a testbed with datasets, algorithms, and evaluation metrics. Comprehensive experiments are conducted to compare and analyze the performance of different techniques.

Graph Neural Network for Cell Tracking in Microscopy Videos

Tal Ben-Haim et al.

Summary: This paper presents a novel graph neural network (GNN) approach for cell tracking in high-throughput microscopy videos. By modeling the time-lapse sequence as a graph, cell trajectories are extracted by finding maximal paths. Key contributions include deep metric learning for cell feature extraction, a new GNN block type for mutual update of node and edge feature vectors, and solving an edge classification problem for constructing cell tracks and lineage trees.

Cellpose: a generalist algorithm for cellular segmentation

Carsen Stringer et al.

Summary: Cellpose is a generalist, deep learning-based segmentation method that can precisely segment cells from various types of images without requiring retraining or parameter adjustments. It was trained on a highly diverse image dataset and supports a three-dimensional extension. Software has been developed to support community contributions to the training data.

Robustness of epithelial sealing is an emerging property of local ERK feedback driven by cell elimination

Leo Valon et al.

Summary: Research using Drosophila pupal notum as a model shows that clusters of cell death impair epithelial sealing, but such clusters are rarely observed in vivo. Statistical analysis and simulations reveal a transient and local protective phase near each cell death, driven by transient activation of ERK in neighboring cells, preventing clustered cell elimination.
