MolGPT: Molecular Generation Using a Transformer-Decoder Model

Viraj Bagal et al.

Summary: The application of deep learning techniques in inverse molecular design for drug design has gained significant attention. In this study, we train a transformer-decoder model, MolGPT, on the next token prediction task using masked self-attention, and demonstrate that it performs on par with other modern machine learning frameworks for generating valid, unique, and novel druglike molecules. We also show that the model can be trained conditionally to control multiple properties of the generated molecules.

Modern machine learning for tackling inverse problems in chemistry: molecular design to realization

Bhuvanesh Sridharan et al.

Summary: This article explores the application of deep learning in inverse design problems in chemistry. Chemists traditionally rely on experimentation and combinatorial methods to find molecules with desired properties, complemented by computational methods. However, the vast chemical space makes exhaustive search impossible, necessitating fast and efficient methods. Recent developments in machine learning have greatly aided in the discovery and synthesis of molecules with desired properties.

Artificial intelligence: machine learning for chemical sciences

Akshaya Karthikeyan et al.

Summary: Research in molecular sciences has experienced the ups and downs of Artificial Intelligence (AI)/Machine Learning (ML) methods, particularly artificial neural networks, in the past few decades. However, there has been a significant resurgence in the use of modern ML methods in scientific research in recent years. These methods have achieved remarkable success in computer vision, speech recognition, natural language processing (NLP), and have inspired chemists and biologists to apply them in natural sciences. The availability of high-performance Graphics Processing Unit (GPU) accelerators, large datasets, new algorithms, and libraries has facilitated this surge. ML algorithms have been successfully applied in various domains of molecular sciences, providing faster and sometimes more accurate solutions compared to traditional methods.

MEMES: Machine learning framework for Enhanced MolEcular Screening

Sarvesh Mehta et al.

Summary: A novel Machine learning framework called MEMES, based on Bayesian optimization, is proposed for efficient sampling of the chemical space in drug discovery applications. This framework is demonstrated to identify 90% of the top-1000 molecules from a molecular library of size about 100 million, while calculating the docking score only for about 6% of the complete library. This framework is believed to significantly reduce the computational effort in high-throughput experiments in drug discovery and related areas.

Graph networks for molecular design

Rocio Mercado et al.

Summary: Deep learning methods applied to chemistry have accelerated the discovery of new molecules, with GraphINVENT as a platform using graph neural networks to design new molecules. The models in GraphINVENT can quickly learn to generate molecules resembling the training set molecules without explicit programming of chemical rules, and have been compared with state-of-the-art generative models using MOSES distribution-based metrics. The study found that the gated-graph neural network performs the best among the six different GNN-based generative models in GraphINVENT.
