Renal gluconeogenesis: an underestimated role of the kidney in systemic glucose metabolism

David Legouis et al.

Summary: Gluconeogenesis is a metabolic pathway that synthesizes glucose from non-hexose precursors and plays a critical role in glucose homeostasis. The kidney contributes significantly to systemic gluconeogenesis, with lactate being the main substrate. Factors such as insulin, cellular glucose levels, acidosis, and stress hormones regulate renal gluconeogenesis. Impaired renal gluconeogenesis in acute and chronic kidney disease can lead to systemic metabolic disturbances. This review highlights the importance of kidney gluconeogenesis and its implications in kidney disease.

Pathophysiology of diabetic kidney disease: impact of SGLT2 inhibitors

Ralph A. DeFronzo et al.

Summary: Diabetic kidney disease is a leading cause of kidney failure globally, with over 50% of individuals entering dialysis or transplant programmes in the USA affected by it. Hyperglycaemia is the primary factor in its development, leading to various pathophysiological disturbances that contribute to progressive glomerular sclerosis and declining renal function. Multiple agents used in combination are likely to be needed to effectively slow the progression of the disease.

Comprehensive analysis of single cell ATAC-seq data with SnapATAC

Rongxin Fang et al.

Summary: The paper introduces SnapATAC, a software package for analyzing single cell ATAC-seq datasets, which can dissect cellular heterogeneity and map cellular states' trajectories. The Nystrom method allows processing data from up to a million cells, and it incorporates existing tools for single cell ATAC-seq dataset analysis. SnapATAC is applied to mouse secondary motor cortex profiles and identifies candidate regulatory elements and cell-type specific transcriptional regulators.

A practical solution to pseudoreplication bias in single-cell studies

Kip D. Zimmerman et al.

Summary: It has been found that single-cell data have a hierarchical structure that many current methods do not address, leading to biased inference and inflated error rates. The authors propose applying generalized linear mixed models to properly account for the correlation structure among cells within an individual.

Summary: This study introduces a deep learning model called DeepMEL2 that outperforms conventional motif-based scoring models in capturing regulatory programs in melanoma cells. It identifies hundreds to thousands of allele-specific chromatin accessibility variants in melanoma genomes, with some attributed to changes in transcription factor binding sites.

Interpreting type 1 diabetes risk with genetics and single-cell epigenomics

Joshua Chiou et al.

Summary: Genome-wide association studies of type 1 diabetes identified risk variants that were enriched in specific cell types, including cells of the exocrine pancreas. The study highlights the role of the exocrine pancreas in the pathogenesis of T1D and underscores the importance of large-scale genetic studies and single-cell epigenomics in understanding complex diseases.

Single cell transcriptional and chromatin accessibility profiling redefine cellular heterogeneity in the adult human kidney

Yoshiharu Muto et al.

Summary: The integration of single cell transcriptome and chromatin accessibility datasets provides deeper insights into cell heterogeneity, demonstrating the potential of single nucleus ATAC-seq in the identification of cell identity and functional heterogeneity. Differentially accessible chromatin regions in promoters associated with differentially expressed genes suggest the involvement of transcription factors like NF-kappa B in driving transitions between cell subpopulations within the kidney. This multi-omics approach improves the detection of unique cell states and redefines cellular heterogeneity in specific regions of the kidney.

MHC class II in renal tubules plays an essential role in renal fibrosis

Yunfeng Zhou et al.

Summary: The study found that MHCII molecules are upregulated in proximal tubules in renal fibrosis models, promoting the proliferation of CD4(+) T cells. Ablation of H2-Ab1 significantly reduced renal fibrosis, and there was a correlation between the increase in CD4(+) T cells and MHCII expression in the kidneys.

Summary: Cell-type-specific chromatin accessibility QTL during neurogenesis allow fine mapping of causal variants, revealing regulatory mechanisms underlying noncoding loci associated with gene expression and neuropsychiatric disorders. Mutations disrupting transcriptional activators generally decrease chromatin accessibility, while mutations disrupting repressors increase chromatin accessibility.
