Profile-likelihood Bayesian model averaging for two-sample summary data Mendelian randomization in the presence of horizontal pleiotropy

Chin Yang Shapland et al.

Summary: Two-sample summary data Mendelian randomization is a widely used method in epidemiology to assess causality using genetic variants. This study explores the use of Bayesian model averaging to search for models with the highest posterior likelihood and develops a Metropolis-Hasting algorithm that accounts for pleiotropic and weak instrument bias. The effectiveness of the method is demonstrated through Monte Carlo simulations and comparisons with other approaches. The method is applied to investigate the causal role of cholesterol in age-related macular degeneration.

MR-Corr2: a two-sample Mendelian randomization method that accounts for correlated horizontal pleiotropy using correlated instrumental variants

Qing Cheng et al.

Summary: The study introduces a new Bayesian approach, MR-Corr(2), to address the issue of correlated horizontal pleiotropy, with a developed efficient algorithm. Comprehensive simulation studies demonstrate the advantages of MR-Corr(2) over existing methods in terms of type-I error control and point estimates.

MR-Clust: clustering of genetic variants in Mendelian randomization with similar causal estimates

Christopher N. Foley et al.

Summary: The study introduces an algorithm MR-Clust for identifying clusters of genetic variants with similar causal effects, which may reflect different causal mechanisms. The algorithm considers differential uncertainty in causal estimates and includes 'null' and 'junk' clusters to prevent detection of spurious clusters.

The use of negative control outcomes in Mendelian randomization to detect potential population stratification

Eleanor Sanderson et al.

Summary: Mendelian randomization analysis assumes no association between genetic variants and outcomes other than through the exposure of interest, but population stratification can introduce confounding. Negative control outcomes are suggested for detecting potential confounding in MR studies. Regular use of negative control outcomes is recommended to detect population stratification in MR studies.

Interleukin-6: obstacles to targeting a complex cytokine in critical illness

Oliver J. McElvaney et al.

Summary: IL-6 is a pleiotropic cytokine that plays a dual role in both inflammation and anti-inflammatory functions. Understanding the complex signaling processes of IL-6 is crucial for accurately interpreting its concentrations in blood or lungs, utilizing it as a critical care biomarker, and designing effective anti-IL-6 strategies.

Constrained maximum likelihood-based Mendelian randomization robust to both correlated and uncorrelated pleiotropic effects

Haoran Xue et al.

Summary: This study proposes a simple and effective approach called cML-MA, based on constrained maximum likelihood and model averaging, applicable to GWAS summary data, to investigate causal relationships between pairs of traits. By modifying and improving it with data perturbation to handle challenging situations with many invalid IVs, the proposed method is shown to control type I error rate better and achieve higher power than other competitors. Its superior performance is confirmed through applications to 48 risk factor-disease pairs based on large-scale GWAS summary data of 3 cardio-metabolic diseases, asthma, and 12 risk factors.

Bayesian variable selection with a pleiotropic loss function in Mendelian randomization

Apostolos Gkatzionis et al.

Summary: Mendelian randomization is a method that uses genetic variants to assess causal relationships, requiring genetic variants strongly associated with the risk factor and only the outcome through their effects. A novel variable selection algorithm has been developed for this method. In a real-data application, systolic and diastolic blood pressure are shown to have significant risk-increasing effects on coronary heart disease risk.

Causal inference for heritable phenotypic risk factors using heterogeneous genetic instruments

Summary: Over the past decade, genome-wide association studies have revealed the extreme polygenicity of complex traits, complicating Mendelian Randomization studies. The assumptions of existing MR methods have been reexamined to allow for horizontal pleiotropy and heterogeneous effect sizes, leading to the proposal of a comprehensive framework, GRAPPLE. This framework analyzes the causal effects of target risk factors with various genetic instruments, detects pleiotropic pathways, determines causal directions, and adjusts for confounding risk factors.
