Petabase-scale sequence alignment catalyses viral discovery

Robert C. Edgar et al.

Summary: Public databases contain a vast amount of nucleic acid sequences, but efficient methods for systematic exploration of this library have been lacking. In this study, we developed a cloud computing infrastructure, Serratus, to enable ultra-high-throughput sequence alignment at the petabase scale. By searching millions of diverse samples, we identified over 10(5) novel RNA viruses and characterized their environmental reservoirs. To facilitate viral discovery, we established a comprehensive database of these data and tools. Expanding the known sequence diversity of viruses has important implications for understanding emerging pathogens and improving pathogen surveillance.

Side-by-Side Comparison of Post-Entry Quarantine and High Throughput Sequencing Methods for Virus and Viroid Diagnosis

Marie-Emilie A. Gauthier et al.

Summary: The increase in global trade presents both new opportunities and challenges to the biosecurity system. This study explores the use of high throughput sequencing technologies to improve quarantine testing and detect viruses and viroids in imported plants. The researchers developed a new pipeline, VirusReport, which can analyze sRNA datasets to identify regulated exotic viruses in a single assay.

Quantifying risk factors and potential geographic extent of African swine fever across the world

Dong Jiang et al.

Summary: African swine fever (ASF) has spread to multiple countries in Africa, Europe, and Asia in the past decades. By combining a modeling framework with contemporary records and covariates, the risk distribution of ASF at a global scale was predicted. The results showed that ASF is present in many areas globally, with higher risk in the northern hemisphere. This study provides insights into the potential distribution of ASF beyond its current geographical scope.

CheckV assesses the quality and completeness of metagenome-assembled viral genomes

Stephen Nayfach et al.

Summary: CheckV is an automated pipeline for identifying closed viral genomes, estimating completeness of genome fragments, and removing host-related regions. By comparing sequences with a large database of complete viral genomes, CheckV assesses the quality of viral genomes assembled from metagenome data. Removing host contamination improves the accurate identification of auxiliary metabolic genes and interpretation of viral-encoded functions.

African swine fever: a New Zealand perspective on epidemiological risk factors for its occurrence

A. Kurian et al.

Summary: This article reviews the key epidemiological and clinical features of African swine fever (ASF) and identifies how New Zealand's pig populations may affect the risk of disease entry or spread. The analysis of demographic and spatial aspects of pig populations in New Zealand suggests that factors such as spatial overlap between commercial and non-commercial pig populations and importation of fresh pork from ASF-affected countries could contribute to the risk of ASF spread in the event of an incursion. Increased awareness of these risk factors among veterinarians will contribute to national biosecurity and disease preparedness efforts in New Zealand.

Current Developments and Challenges in Plant Viral Diagnostics: A Systematic Review

Gajanan T. Mehetre et al.

Summary: Plant viral diseases pose a significant threat to sustainable agriculture, and timely and accurate identification of causative agents is crucial for effective treatment. Current diagnostic methods primarily involve serological and nucleic acid techniques, but there is a growing interest in developing real-time diagnostic tools to improve in-field diagnosis capabilities. Next-generation sequencing (NGS) shows great potential for detecting multiple viruses simultaneously, but further research is needed to optimize these techniques for plant virology.

Benchmark of thirteen bioinformatic pipelines for metagenomic virus diagnostics using datasets from clinical samples

Jutte J. C. de Vries et al.

Summary: This study evaluated the performance and characteristics of different viral metagenomic pipelines used in clinical virological laboratories, showing that the pipelines performed well in detecting high load viral pathogens but struggled with low abundance pathogens and mixed infections. Standardization and validation of metagenomic analysis for clinical diagnostic use are needed to address these challenges.

Application of Oxford Nanopore Technology to Plant Virus Detection

Lia W. Liefting et al.

Summary: The adoption of Oxford Nanopore Technologies (ONT) sequencing in plant virology has been slow, but its promise of real-time generation of long nucleotide sequences makes it an attractive method for both low- and high-scale virus diagnostics. The portability of the MinION and Flongle platforms, combined with lower costs and improved read accuracy, highlight ONT's feasibility as a valuable component to diagnostician's toolkit.
