The accuracy of protein structures in solution determined by AlphaFold and NMR

Nicholas J. Fowler et al.

Summary: In the recent CASP competition, AlphaFold2 performed exceptionally well in structure prediction. When compared to nuclear magnetic resonance (NMR) structures, AlphaFold2 was generally more accurate, although NMR ensembles outperformed AlphaFold2 in some cases, particularly for dynamic structures. Therefore, it is suggested that AlphaFold could be used for refining NMR structures, and ANSURR-validated AlphaFold structures may not require further refinement.

TMbed: transmembrane proteins predicted through language model embeddings

Michael Bernhofer et al.

Summary: In this study, a novel method called TMbed is proposed, which utilizes embeddings from protein language models to predict transmembrane regions of proteins. The method achieves high accuracy and low false positive rates in predicting alpha helical and beta barrel transmembrane proteins. TMbed is capable of processing large protein sequences on standard desktop computers and has the potential to be used for screening millions of predicted 3D structures.

Molecular mechanism of prestin electromotive signal amplification

Jingpeng Ge et al.

Summary: This study demonstrates how prestin in outer hair cells mediates signal amplification by coupling conformational changes to alterations in membrane surface area. Cryo-EM structures and computational studies reveal the allosteric coupling between the anion site and changes in the transmembrane domain and surrounding membrane. These findings provide insight into the electromotility of outer hair cells.

Highly accurate protein structure prediction with AlphaFold

John Jumper et al.

Summary: Proteins are essential for life, and accurate prediction of their structures is a crucial research problem. Current experimental methods are time-consuming, highlighting the need for accurate computational approaches to address the gap in structural coverage. Despite recent progress, existing methods fall short of atomic accuracy in protein structure prediction.

Molecular insights into differentiated ligand recognition of the human parathyroid hormone receptor 2

Xi Wang et al.

Summary: The study presents the structure of PTH2R bound to its endogenous ligand TIP39 and a heterotrimeric Gs protein, revealing the unique conformation of TIP39 and its mechanism of action on the receptor. It also identifies the basis of ligand specificity relative to TIP39, PTH, and PTH-related peptide, as well as the essential role of the N terminus in PTH2R activation. Additionally, a disease-associated mutation G258D significantly reduced cAMP accumulation induced by TIP39.
