MODOMICS: a database of RNA modification pathways. 2021 update

Pietro Boccaletto et al.

Summary: MODOMICS database, established since 2006, has evolved from containing basic chemical structures of modified ribonucleosides to a comprehensive resource with new functionalities such as a catalog of RNA modifications linked to human diseases. The database, which is extensively linked to RCSB Protein Data Bank, provides users with an enhanced tool for research on RNA modification.

Structural and Biochemical Investigation of the Heterodimeric Murine tRNA-Guanine Transglycosylase

Maurice Sebastiani et al.

Summary: The modified nucleoside queuosine affects translation speed and accuracy in tRNA(Asp), tRNA(Asn), tRNA(Tyr), and tRNA(His) of bacteria and eukaryotes. Eukaryotes obtain queuine as a micronutrient from food and/or the gut microbiome since they cannot synthesize queuosine de novo. The enzyme tRNA-guanine transglycosylase (TGT) catalyzes the insertion of queuine into these tRNAs, and its crystal structures and reaction mechanism have been studied to understand its medical potential, particularly in the treatment of multiple sclerosis and breast cancer.

Queuosine salvage in fission yeast by Qng1-mediated hydrolysis to queuine

Bhargesh Indravadan Patel et al.

Summary: Queuosine (Q) is a nucleoside that plays a crucial role in faithful translation of codons in tRNAs. While bacteria can synthesize Q de novo, eukaryotes rely on external sources for Q modification. This study identified Qng1 as a queuosine nucleoside glycosylase in Schizosaccharomyces pombe, which is responsible for salvaging Q from bacterial sources and recycling Q from endogenous tRNAs.

Synthesis of azide congeners of preQ1 as potential substrates for tRNA guanine transglycosylase

Allen F. Brooks et al.

Summary: PreQ(1) is a precursor of queuine that is incorporated into tRNA by TGT in bacteria and eukaryotes, but its exact function remains unclear. Two novel azide congeners of PreQ(1) were synthesized as probes, showing weak competitive inhibition of TGT but not as substrates for TGT-catalyzed incorporation into tRNA due to a loss of binding with TGT. Further research is needed to fully understand the mechanism.

The human tRNA-guanine transglycosylase displays promiscuous nucleobase preference but strict tRNA specificity

Claire Fergus et al.

Summary: Base modification can occur throughout a transfer RNA molecule, with a particular emphasis on position 34 of the anticodon loop. Human enzymes can recognize a wide range of artificial derivatives for transfer RNA incorporation, while displaying strict specificity for decoding certain codons. Exploiting the queuosine incorporation pathway shows broad potential for intentionally engineering chemical diversity into transfer RNA anticodons.

Covariate powered cross-weighted multiple testing

Nikolaos Ignatiadis et al.

Summary: The paper introduces a weighted multiple testing method using covariate information through the IHW framework, which increases detection power compared to methods that do not use covariate information. By employing cross-weighting as a data-splitting approach, finite sample guarantees can be obtained while preventing overfitting.

Queuine, a bacterial-derived hypermodified nucleobase, shows protection in in vitro models of neurodegeneration

Patricia Richard et al.

Summary: Growing evidence suggests a connection between human gut bacteria and neurodegenerative disorders, with the microbiome playing a crucial role. The molecule queuine, derived from microbiome, is important for brain function and its depletion may lead to protein misfolding and neurodegeneration. A chemical synthesized queuine, STL-101, shows promising potential in protecting neurons in models of Parkinson's and Alzheimer's diseases by reducing protein aggregation and improving cell survival.
