WAPL maintains a cohesin loading cycle to preserve cell-type-specific distal gene regulation

Ning Qing Liu et al.

Summary: WAPL generates a pool of free cohesin through cohesin turnover, which reloads it to cell-type-specific binding sites. The binding of cohesin to cell-type-specific sites is dependent on the pioneer transcription factors OCT4 and SOX2.

BET inhibition disrupts transcription but retains enhancer-promoter contact

Nicholas T. Crump et al.

Summary: Inhibiting BET proteins or degrading BRD4 can significantly impact transcription but have little effect on enhancer-promoter interactions, suggesting that transcriptional activation and maintenance of enhancer-promoter interactions are separable events. Dissolving phase condensates can reduce BRD4 and Mediator binding at enhancers, strongly affecting gene transcription without disrupting enhancer-promoter interactions. This indicates that enhancer-promoter interactions may be maintained by a complex set of factors beyond BRD4 and Mediator.

BAP1 constrains pervasive H2AK119ub1 to control the transcriptional potential of the genome

Nadezda A. Fursova et al.

Summary: Histone modifications play crucial roles in gene regulation and development, with little known about modifications found broadly throughout the genome. BAP1 deubiquitylase constrains H2AK119ub1 accumulation throughout the genome, impacting gene expression and transcription. Failure to constrain H2AK119ub1 compromises Polycomb complex occupancy at certain target genes, resulting in their derepression.

The Cdk8 kinase module regulates interaction of the mediator complex with RNA polymerase II

Sara Osman et al.

Summary: The Cdk8 kinase module (CKM) plays a dual role in gene transcription by regulating mediator function and facilitating transcription initiation. During stress, the kinase activity of Cdk8 is essential for gene activation, suggesting a mechanism for rapid transcriptional response to environmental changes.

Cis-regulatory chromatin loops arise before TADs and gene activation, and are independent of cell fate during early Drosophila development

Sergio Martin Espinola et al.

Summary: Single-cell analysis using Hi-M in Drosophila development shows that physical proximity between regulatory regions does not necessarily determine transcriptional states. Multi-way analyses reveal the presence of regulatory hubs before topologically associating domains. The study highlights the early establishment of loop interactions and CRM hubs, which are partially regulated by the pioneer transcription factor Zelda and precede transcriptional activation.

Independence of chromatin conformation and gene regulation during Drosophila dorsoventral patterning

Elizabeth Ing-Simmons et al.

Summary: Chromatin organization is largely independent of dorsoventral gene expression in early Drosophila embryonic development, with tissue-specific chromatin states and gene expression being maintained across tissues. Tissue-specific chromatin conformation is not necessary for tissue-specific gene expression, but rather acts as a scaffold facilitating gene expression when enhancers become active.

The Pol II preinitiation complex (PIC) influences Mediator binding but not promoter-enhancer looping

Fei Sun et al.

Summary: The degradation of TAF12 and MED4 in murine embryonic stem cells revealed their different roles in P-E communication, with neither directly controlling P-E looping. Degradation of TAF12 led to a significant decrease in gene expression, while degradation of MED4 consistently led to a twofold loss in gene expression.

Spatiotemporal coordination of transcription preinitiation complex assembly in live cells

Vu Q. Nguyen et al.

Summary: The study reveals that transcription initiation by RNA Pol II at gene promoters requires formation of the PIC, with a key role played by the Mediator complex. On chromatin, TFIID/TBP, Mediator, and RNA Pol II efficiently assemble into a short-lived PIC within seconds. Nucleosome exclusion of PIC highlights the importance of chromatin remodeling in regulating promoter accessibility.

The chromatin, topological and regulatory properties of pluripotency-associated poised enhancers are conserved in vivo

Giuliano Crispatzu et al.

Summary: The study reveals that Poised Enhancers (PEs) in mouse embryos exhibit specific chromatin and 3D structural features, with interactions between PEs and their target genes controlled globally. In addition, distal regulatory sequences with typical genetic and chromatin features of PEs are common across vertebrates, showing high sequence conservation within specific vertebrate clades. Furthermore, disruption of PEs in mouse and chicken embryos proves their essential roles in inducing major developmental genes in vivo.
