Slipknot or Crystallographic Error: A Computational Analysis of the Plasmodium falciparum DHFR Structural Folds

Rolland B. Tata et al.

Summary: Protein structures with atypical folds in the Protein Data Bank are rare and may result from naturally occurring knots or crystallographic errors. The identification and characterization of these folds are important for understanding the basis of knots and correcting errors. In the case of P. falciparum dihydrofolate reductase (PfDHFR), an atypical fold has been identified, and it is crucial for drug discovery efforts. A unique insert in loop 1 exacerbates the appearance of the atypical fold, giving it a slipknot-like topology. However, no knots were found in the folds of PfDHFR, and further studies using protein homology modeling and molecular dynamics simulations provide insights into the unentangled conformations of these loops.

MolGpka: A Web Server for Small Molecule pKa Prediction Using a Graph-Convolutional Neural Network

Xiaolin Pan et al.

Summary: pK(a) is a crucial property in lead optimization and drug discovery processes, and MolGpKa is a web server that utilizes a graph-convolutional neural network model for pK(a) prediction. The model shows better performance than machine learning models with human-engineered fingerprints, and it effectively learns the substitution effect on pK(a). MolGpKa is a convenient tool for rapid estimation of pK(a) during ligand design.

Evidence of Pyrimethamine and Cycloguanil Analogues as Dual Inhibitors of Trypanosoma brucei Pteridine Reductase and Dihydrofolate Reductase

Giusy Tassone et al.

Summary: The study investigates the combined targeting of two key enzymes against Trypanosoma brucei, and reveals novel structural features of CYC analogues with improved, but preferential, ability to target TbPTR1. The research also demonstrates the effective dual-targeting capability of the known drug PYR and provides key insights for the future design of dual inhibitors for HAT therapy.
