Probing Genome-Scale Model Reveals Metabolic Capability and Essential Nutrients for Growth of Probiotic Limosilactobacillus reuteri KUB-AC5

Summary: In this study, a genome-scale metabolic model (GSMM) of Limosilactobacillus reuteri KUB-AC5 was developed and used to explore its metabolic capability and essential nutrients for growth under different carbon sources. The results showed that 14 essential single nutrients (such as vitamin B complex and amino acids) and 2 essential double nutrients (pairwise glutamine-glutamate and asparagine-aspartate) were identified for the growth of L. reuteri KUB-AC5. The integrated transcriptomic analysis revealed potential metabolic routes that can enhance the growth of L. reuteri KUB-AC5. This study provides a powerful tool for optimizing the production of probiotics on an industrial scale.

A semantics, energy-based approach to automate biomodel composition

Summary: Hierarchical modelling is essential for complex and large-scale models. To address the challenges in integrating biosimulation models, an approach to automatically and confidently compose biosimulation models using bond graphs and semantic annotations is proposed. By coupling a model of the Ras-MAPK cascade and a model of upstream activation of EGFR, this approach aims to provide researchers and modellers with readily accessible comprehensive biological systems models.

Analysing and simulating energy-based models in biology using BondGraphTools

Summary: Biological systems, like all physical systems, are subject to the laws of physics. However, mathematical models in biochemistry often overlook energy conservation, resulting in unrealistic behavior. Energy-based models that adhere to conservation laws have the potential to enhance the understanding of complex interactions in biology, and recent advances in experimental measurements and databases make their development easier. This paper advocates for the use of bond graphs, an engineering modeling tool, for energy-based modeling, and introduces BondGraphTools, a Python library for constructing and analyzing bond graph models, showcasing how it can automate model construction in systems biology while maintaining consistency with physical laws.
