pixy: Unbiased estimation of nucleotide diversity and divergence in the presence of missing data

Katharine L. Korunes et al.

Summary: Population genetic analyses often use summary statistics such as pi and d(XY) to describe genetic variation patterns. However, biases can be introduced due to missing data, which can lead to underestimation of genetic diversity within and between populations. In this study, a user-friendly UNIX command line utility, pixy, is introduced to address this issue and provide unbiased estimates of pi and d(XY) regardless of the amount or form of missing data.

Multiple independent recombinations led to hermaphroditism in grapevine

Cheng Zou et al.

Summary: The study identified the male and female haplotypes in the sex-determining region (SDR) of wild grapevine species and confirmed the conservation of SDR across the Vitis genus. High linkage disequilibrium was found at the SDR in wild grape species, while two distinct hermaphrodite haplotypes were observed in cultivated accessions. Recombination suppression plays an important role in maintaining dioecy in wild grape species, with at least two independent recombination events leading to the reversion to hermaphroditism in grapevine.

The Diversity and Evolution of Sex Chromosomes in Frogs

Wen-Juan Ma et al.

Summary: Frogs are diverse in sex chromosome evolution, with most having homomorphic sex chromosomes, mainly XY systems. Some lineages have heteromorphic sex chromosomes, with transitions between homomorphy and heteromorphy. Certain lineages primarily have heteromorphic sex chromosomes, potentially due to demographic and sexual selection attributes.

Sex chromosome degeneration, turnover, and sex-biased expression of sex-linked transcripts in African clawed frogs (Xenopus)

Xue-Ying Song et al.

Summary: Research on the evolution of sex chromosomes in Xenopus species revealed a large region of sex-linked genes with sex-biased expression in X. borealis, suggesting a degenerate ancestral Y-chromosome transitioned into its contemporary Z-chromosome in this species. This study provides insights into how evolutionary transformations of ancestral sex chromosomes affect the function of new sex chromosomes.

A neutral model for the loss of recombination on sex chromosomes

Daniel L. Jeffries et al.

Summary: The loss of recombination on sex chromosomes may be due to the neutral accumulation of sequence divergence adjacent to the sex determiner. This phenomenon shows certain patterns in natural systems and is influenced by the pre-existing recombination landscape of the genome and sex differences in recombination rates.

Conserved Mechanisms, Novel Anatomies: The Developmental Basis of Fin Evolution and the Origin of Limbs

Amanda N. Cass et al.

Summary: The transformation of paired fins into tetrapod limbs is a highly scrutinized event in animal evolution. Historical hypotheses, comparative developmental data, and the latest molecular experiments demonstrate the conservation of developmental mechanisms and raise new questions about homology, evolutionary novelty, and the connection between morphology and gene expression.
