Subsite Ligand Recognition and Cooperativity in the TPP Riboswitch: Implications for Fragment-Linking in RNA Ligand Discovery

Meredith J. Zeller et al.

Summary: This study investigates the binding of thiamine and methylene diphosphonic acid (MDP) to the thiamine pyrophosphate riboswitch and finds that the covalent linking of the two ligands enhances riboswitch binding. The findings support the use of fragment-linking strategies for identifying small molecules that interact with RNA specifically and with high affinity.

Designing strategies of small-molecule compounds for modulating non-coding RNAs in cancer therapy

Rongyan Zhao et al.

Summary: Non-coding RNA (ncRNA) is a class of RNA molecules transcribed from the genome but not encoding proteins. Recent studies have shown that ncRNAs can be druggable targets for cancer therapy due to their complex spatial structures and biological functions. This review summarizes new designing strategies, such as high-throughput screening and structure-based designing, and highlights representative small-molecule compounds that modulate or selectively target ncRNAs in different types of human cancers.

R-BIND 2.0: An Updated Database of Bioactive RNA-Targeting Small Molecules and Associated RNA Secondary Structures

Anita Donlic et al.

Summary: Discoveries of RNA roles in cellular physiology and pathology have led to the need for new tools to modulate the structure and function of these biomolecules. Small molecules have proven to be useful in this regard. In this study, the researchers curated a database of RNA-targeting ligands and identified distinguishing physicochemical properties. They proposed the existence of an RNA-privileged chemical space. The database was updated biennially, and a website platform was established to provide insights and tools for designing small molecules based on analyzed properties. The researchers refined the curation approach and ligand classification system, and for the first time conducted analyses of RNA structure elements to identify new targeting strategies.
