JASPAR 2022: the 9th release of the open-access database of transcription factor binding profiles

Summary: JASPAR is an open-access database containing manually curated, non-redundant transcription factor binding profiles across six taxonomic groups. The latest release introduces new profiles for plants, vertebrates, urochordates, and insects, as well as new tools for TFBS enrichment analysis and data access. The database can be accessed through various platforms, including the JASPAR website, RESTful API, R/Bioconductor data package, and a new Python package pyJASPAR.

Kidney Single-cell Transcriptomes Predict Spatial Corticomedullary Gene Expression and Tissue Osmolality Gradients

Summary: Single-cell transcriptomics from dissociated kidneys can predict spatial gene expression and quantify osmotically regulated genes along the corticomedullary axis, providing insights into physiologic phenotype. Expression of genes in the kidney changes gradually along the cortex to medulla axis, with osmo-responsive genes following the physiological gradient of tissue osmolality. Comparing wild-type mice to those with a specific knockout of the transcription factor Grhl2(CD-/-), changes in expression levels of osmo-responsive genes were observed, consistent with the physiological phenotype.

A Comprehensive Map of mRNAs and Their Isoforms across All 14 Renal Tubule Segments of Mouse

Summary: This study used a full-length, small-sample RNA-seq protocol to profile transcriptomes for all 14 renal tubule segments microdissected from mouse kidneys, identifying over 34,000 transcripts and 3709 segment-specific transcripts. Gene-expression patterns of solute carriers, transcription factors, and G protein-coupled receptors along the renal tubule were found to be important for segment-specific function.

Unexpected localization of AQP3 and AQP4 induced by migration of primary cultured IMCD cells

Summary: Research has shown that primary cultured renal inner medullary collecting duct (IMCD) cells exhibit collective migration behavior, with no differences in migration speed between cells cultivated at either 300 or 600 mosmol/kg. Acute changes in osmolality from 300 to 600 mosmol/kg led to a significant reduction in migration speed, while the reverse led to an increase. Interestingly, AQPs were not localized at the leading edge, with AQP3 disappearing within the first 2-3 rows of cells and AQP4 being enriched at the rear end.

Bayesian identification of candidate transcription factors for the regulation o Aqp2 gene expression

Summary: The study integrated multiple datasets to identify 17 transcription factors likely involved in regulating Aqp2 gene transcription, including 8 previously proposed and 9 new candidates. It excluded CREB, widely believed to play a role in Aqp2 gene transcription regulation, and found a different TF, Atf1, ranking higher. RNA sequencing experiments revealed rapid changes in Aqp2 and Cebpb mRNA levels following vasopressin exposure, providing insights into the regulation of Aqp2 gene expression.
