Long promoter sequences form higher-order G-quadruplexes: an integrative structural biology study of c-Myc, k-Ras and c-Kit promoter sequences

Robert C. Monsen et al.

Summary: In this study, we investigated higher-order G-quadruplex structures adopted by long promoter sequences using quantitative biophysical tools, modeling, and molecular dynamics simulations. We found that different sequences exhibited unique structures, which contained interfacial regions between stacked quadruplexes or novel loop geometries that could serve as potential drug targets.

Non-B DNA: a major contributor to small- and large-scale variation in nucleotide substitution frequencies across the genome

Wilfried M. Guiblet et al.

Summary: Approximately 13% of the human genome can fold into non-canonical (non-B) DNA structures, which have been implicated in vital cellular processes. Non-B DNA hinders replication, increasing errors and facilitating mutagenesis, yet its contribution to genomewide variation in mutation rates remains unexplored. Non-B DNA substantially contributes to variation in substitution frequencies at small and large scales, highlighting its role in germline mutagenesis with implications to evolution and genetic diseases.

Recent Developments in Small-Molecule Ligands of Medicinal Relevance for Harnessing the Anticancer Potential of G-Quadruplexes

Loukiani Savva et al.

Summary: G-quadruplexes, a family of tetraplex helical nucleic acid topologies, have shown potential for anticancer research due to their presence in functionally-important regions of the human genome and their ability to exert anticancer effects. Despite only a few lead compounds progressing to clinical trials, recent advancements in the field have created conditions for further development of drug candidates targeting G-quadruplexes.

Translesion polymerase eta both facilitates DNA replication and promotes increased human genetic variation at common fragile sites

Shyam Twayana et al.

Summary: The study reveals the crucial role of Pol eta in the replication of common fragile sites (CFSs), highlighting how its deficiency can lead to replication pausing and genetic variations. Presence of non-B DNA structures may increase replication hindrance. Activity of Pol eta in replicating through CFSs may result in genetic variations found in the human population at these sites.

Human Rev1 relies on insert-2 to promote selective binding and accurate replication of stabilized G-quadruplex motifs

Amit Ketkar et al.

Summary: The study demonstrates that human Rev1 exhibits stronger affinity for parallel-stranded G4 structures, with amino acids in the alpha E helix of insert-2 identified as crucial for G4 binding. Mutations affecting G4 binding affinity were observed, with Pyridostatin exacerbating the increase in G4 mutation frequency. Wild-type and E466K hRev1 partially rescued mutagenic replication of G4 DNA, while E466A or Y470A mutants failed to suppress the PDS-induced increase in G4 mutation frequency.

Underappreciated Roles of DNA Polymerase δ in Replication Stress Survival

Jeannette Fuchs et al.

Summary: Recent studies have highlighted the crucial role of DNA Polymerase 5 (DNA Pol 5) in replication forks, especially under stress conditions. Mutations affecting POLD1, amplifications of POLD2 and POLD3, and compromising the noncatalytic subunits of DNA Pol 5 are all closely related to cancer development and may open up avenues for novel therapies addressing replication stress.

Thermodynamic Stability of G-Quadruplexes: Impact of Sequence and Environment

Jagannath Jana et al.

Summary: G-quadruplexes have gained increasing attention for their presence in vivo and potential biological functions, as well as their utility in technological applications. While research has revealed their structural diversity, understanding of G-quadruplex stabilities in relation to sequence and environmental factors is still developing, posing challenges in predicting the most stable folds for a given sequence and environment.

Impact of G-Quadruplexes and Chronic Inflammation on Genome Instability: Additive Effects during Carcinogenesis

MaryElizabeth Stein et al.

Summary: Genome instability, especially in cancer cells, is associated with DNA structures like G-quadruplexes and oxidative damage caused by chronic inflammation. Maintaining stability in the genome requires specialized DNA polymerases to handle challenges posed by G4 structures and unrepaired lesions from inflammation. Inflammation's impact on gene regulation and mutagenesis through G4 structures requires further investigation for a better understanding of genome instability mechanisms.

G-quadruplex structural variations in human genome associated with single-nucleotide variations and their impact on gene activity

Jia-yuan Gong et al.

Summary: The study examined the interactions between G-quadruplexes (G4s) and single nucleotide variations (SNVs) and their impact on gene expression, revealing that G4Vs can significantly influence the expression of host genes, particularly near transcription factor binding sites and enhancers. These findings highlight the importance of understanding genetic variations from a structural perspective in relation to physiological function and pathological implications.

G-Quadruplex Formation by DNA Sequences Deficient in Guanines: Two Tetrad Parallel Quadruplexes Do Not Fold Intramolecularly

Iva Kejnovska et al.

Summary: Guanine quadruplexes (G4s) are noncanonical forms of nucleic acids that are frequently found in genomes. The stability of G4s depends on the number of G-tetrads. Experiment and theoretical approaches have shown that a solitary two-tetrad parallel DNA G4 is not thermodynamically stable and requires additional interactions through capping residues.
