The Role of Spike Protein Mutations in the Infectious Power of SARS-COV-2 Variants: A Molecular Interaction Perspective

Santiago A. Gomez et al.

Summary: Specific mutations in the receptor binding domain of the spike protein in the SARS-COV-2 virus have led to the emergence of various variants, which enhance the virus' ability to interact with the ACE2 receptor in host cells. This improved molecular recognition and attachment at a microscopic level facilitates the initiation of the infectious cycle.

Binding of SARS-CoV-2 to Cell Receptors: A Tale of Molecular Evolution

Santiago A. Gomez et al.

Summary: The increased infectious power of SARS-CoV-2 compared to its precursor SARS-CoV is closely related to the enhanced ability of the mutated virus to locate available hydrogen-bond sites in host cells, acquired through evolutionary processes under selective pressures. The interaction between the virus and cell is mainly due to an extensive network of hydrogen bonds and noncovalent interactions.

Microsolvation of heavy halides

Yuly Chamorro et al.

Summary: This study investigates how intermolecular interactions stabilize heavy halides microsolvated with water molecules, utilizing a random search algorithm and pseudopotentials at relativistic levels of theory. The research highlights the role of local minima in reproducing experimentally measured properties and reports sequential hydration enthalpies for astatide for the first time in scientific literature. Both closed shell (ionic, long range) and intermediate character interactions contribute to stabilizing the clusters, with the ability of water molecules to donate or accept electron density dictating the nature and strength of hydrogen bonds in solvation shells. Binding energies and molecular geometries are shown to be more influenced by electron correlation rather than relativistic effects.

A Comprehensive Picture of the Structures, Energies, and Bonding in the Alanine Dimers

Jorge David et al.

Summary: High level quantum mechanical computations and extensive stochastic searches of the potential energy surfaces of Alanine dimers revealed a multitude of weak individual interactions within each dimer, resulting in large binding energies and an attractive fluxional wall of non-covalent interactions in the interstitial region between the monomers. The findings include 416 strongly bound equilibrium structures linked by 32 specific types of intermolecular contacts, such as hydrogen bonds and dihydrogen contacts. The putative global minimum is triply degenerate, corresponding to the structure of a common dimer of a carboxylic acid.

Microsolvation of Sr2+, Ba2+: Structures, energies, bonding, and nuclear magnetic shieldings

Angie Velasquez et al.

Summary: In this work, an exhaustive exploration of the potential energy surfaces for the microsolvation of Sr2+ and Ba2+ with up to n=6 water molecules using non-relativistic and four-component relativistic formalisms is presented. The interactions between cation and water, as well as water-water interactions, were found to form stable local minima. The formal charge was shown to have a chaotropic effect on the solvent structure, affecting water-water hydrogen bonds and inducing water dissociation in extreme cases.

Structure, energy, and bonding in anionic water tetramers obtained by exhaustive search

Norberto Moreno et al.

Summary: This study presents an analysis of the structures, energy related properties, and bonding nature of the microsolvated electron with four water molecules. The energetic stability of the clusters is determined by the impact of the excess electron on their structures and hydrogen bond framework. Vertical detachment energies are influenced by the number of water molecules in direct contact with the excess electron and the hydrogen bond sequence.

Thermodynamics and Intermolecular Interactions during the Insertion of Anionic Naproxen into Model Cell Membranes

Natalia Rojas-Valencia et al.

Summary: The insertion process of Naproxen into DMPC membranes was studied using molecular dynamics simulations and quantum mechanical computational methods. The insertion process faces a small energy barrier and is mainly driven by entropy changes due to structural reorganization. The formation of an attractive fluxional wall of noncovalent interactions is crucial for stabilizing the tertiary drug/water/membrane system.

An efficient and robust procedure to calculate absorption spectra of aqueous charged species applied to NO2-

Lina Uribe et al.

Summary: Accurate calculation of absorption spectra of aqueous NO2- requires rigorous sampling of the quantum potential energy surfaces for microsolvation of NO2- with at least five explicit water molecules and embedding the resulting clusters in a continuum solvent. This ASCEC + PCM method introduces several desired features compared to MD simulations derived QM/MM spectra, including fewer explicit solvent molecules, identification of equilibrium structures in the quantum PES for further vibrational spectroscopy, and clear identification of cluster orbitals undergoing electronic transitions and charge transfer for spectral bands.
