Learning sparse log-ratios for high-throughput sequencing data

Elliott Gordon-Rodriguez et al.

Summary: CoDaCoRe is a novel learning algorithm that identifies sparse, interpretable, and predictive log-ratio biomarkers. The algorithm uses a continuous relaxation to approximate the underlying combinatorial optimization problem, and efficiently optimizes it using modern ML techniques such as gradient descent. CoDaCoRe outperforms competing methods across various datasets.

Gut microbiome stability and resilience: elucidating the response to perturbations in order to modulate gut health

Marina Fassarella et al.

Summary: The human gut microbiome is a complex ecosystem that influences human health. Maintaining stability and resilience of the gut microbiome requires microbial diversity, metabolic flexibility, functional redundancy, and interactions between microbes and the host. External disturbances like antibiotic therapy can disrupt this balance, leading to unhealthy states.

GutBalance: a server for the human gut microbiome-based disease prediction and biomarker discovery with compositionality addressed

Fenglong Yang et al.

Summary: This study highlights the compositional nature of microbiome data and introduces the distal discriminative balance analysis method for building balance-based models for human gut microbiome-related diseases. The concept of balance-disease associations is emphasized, leading to the development of the Human Gut Balance-Disease Association Database (GBDAD). The inference of balance-based species-disease associations can accelerate the generation of new microbe-disease association hypotheses in gastrointestinal microecology research and clinical trials.

Applications of Machine Learning in Human Microbiome Studies: A Review on Feature Selection, Biomarker Identification, Disease Prediction and Treatment

Laura Judith Marcos-Zambrano et al.

Summary: The increasing number of microbiome-related studies has provided more data on human microbiome composition and function, allowing for deeper exploration of host-microbiome associations and their impact on complex diseases. Improved data-analytical tools are necessary to effectively utilize the peculiarities of microbiome data, while machine learning offers insights into personalized medicine and disease prediction. This review focuses on the application of machine learning in microbiome studies for diagnostics, prognostics, and therapeutics, highlighting the potential for using microbial communities to predict disease states and stratify patients.

DisBalance: a platform to automatically build balance-based disease prediction models and discover microbial biomarkers from microbiome data

Fenglong Yang et al.

Summary: This study developed an all-in-one platform to address issues in microbiome-based human disease prediction and taxonomic biomarkers discovery, prioritizing interpretation, runtime, and classification accuracy. The DisBalance platform allows fast and convenient de novo model-building and disease risk prediction, with multiple strategies dedicated to mining microbial biomarkers. Independent validation of the models was performed on microbiome datasets, demonstrating the application of DisBalance in disease-related research.
