pystablemotifs: Python library for attractor identification and control in Boolean networks

Jordan C. Rozum et al.

Summary: pystablemotifs is a Python 3 library that analyzes Boolean networks. It offers a non-heuristic and exhaustive attractor identification algorithm, as well as six attractor control algorithms. These algorithms provide various control strategies for the system. Additionally, pystablemotifs includes other useful tools.

Towards Optimal Decomposition of Boolean Networks

Cui Su et al.

Summary: Efforts have been made to analyze biological systems using Boolean networks, which are robust and modular but existing analysis methods are limited to moderate-sized networks. The proposed method aims to optimize BN decomposition to balance network structure and dynamics, greatly improving attractor detection on large real-life biological networks.

Parallel One-Step Control of Parametrised Boolean Networks

Lubos Brim et al.

Summary: Boolean networks are used to study complex dynamic behavior of biological systems, but controlling problems for parameterized Boolean networks have not been addressed yet. The goal of control is to stabilize the system with minimal interventions, and we propose a novel semi-symbolic algorithm to solve this problem efficiently.

The basis of easy controllability in Boolean networks

Enrico Borriello et al.

Summary: Boolean networks simplify the representation of interactions in biological systems and suggest that biological systems could be controlled through a relatively small number of components. Analysis of 49 biological network models shows that the average number of forced nodes scales logarithmically with the number of original attractors, indicating that biological networks are generally easy to control. This scaling can be explained by categorizing controlling nodes into three types and understanding dynamics characteristics that can affect control.

Parity and time reversal elucidate both decision-making in empirical models and attractor scaling in critical Boolean networks

Jordan C. Rozum et al.

Summary: This study introduces new applications of parity inversion and time reversal to reveal stable and unstable manifolds in stochastic discrete models, demonstrating their predictive power in decision-making in systems biology and statistical physics models. Furthermore, it presents a novel attractor identification algorithm for Boolean networks under stochastic dynamics, which helped resolve a long-standing open question regarding attractor count in critical random Boolean networks and its scaling with network size.
