TYGS and LPSN: a database tandem for fast and reliable genome-based classification and nomenclature of prokaryotes

Jan P. Meier-Kolthoff et al.

Summary: Microbial systematics is influenced by genome-based methods and faces challenges from the increasing number of taxon names and associated sequences. Accurate and reliable high-throughput platforms like LPSN and TYGS are essential for handling the data efficiently. The updates include new features and expanded database content to provide easy access to the data.

Genomic Comparison, Phylogeny and Taxonomic Reevaluation of the Ectothiorhodospiraceae and Description of Halorhodospiraceae fam. nov. and Halochlorospira gen. nov.

Johannes F. Imhoff et al.

Summary: This study presents a comparative analysis of 38 genomes of all phototrophic species in the Ectothiorhodospiraceae family, along with a reevaluation of chemotrophic bacteria previously assigned to the family. The data suggest the separation of Halorhodospira species into a new family, and the transfer of two green-colored bacteriochlorophyll-containing species to a new genus within this family.

Phylogenomic Analysis of Metagenome-Assembled Genomes Deciphered Novel Acetogenic Nitrogen-Fixing Bathyarchaeota from Hot Spring Sediments

Sushanta Deb et al.

Summary: We described Bathyarchaeota bins with a wide range of metabolic potential, likely to be acetogens. Methane production may not occur in all subgroup lineages of Bathyarchaeota. The discovery of new bathyarchaeotal MAGs provides additional knowledge for understanding global carbon and nitrogen metabolism under extreme conditions.

SeqCode: a nomenclatural code for prokaryotes described from sequence data

Brian P. Hedlund et al.

Summary: The SeqCode is a new nomenclature system for prokaryotes that allows naming of organisms based on their genome sequences. It operates similarly to the International Code of Nomenclature of Prokaryotes (ICNP) but uses the SeqCode Registry for registration, validation, and linking of names and metadata. This system provides a reproducible and objective framework for naming prokaryotes regardless of cultivability.

It is time for a new type of type to facilitate naming the microbial world

M. Palmer et al.

Summary: The International Code of Nomenclature of Prokaryotes (ICNP) currently requires pure cultures as the only acceptable nomenclatural type for species. However, this requirement is rigid and limits the ability to name a large proportion of microbial biodiversity. The availability of genome sequence data allows for a new category of nomenclatural type that includes both cultivated and uncultivated microorganisms, providing a unified nomenclature for archaea and bacteria.

Metabolic Potential for Reductive Acetogenesis and a Novel Energy-Converting [NiFe] Hydrogenase in Bathyarchaeia From Termite Guts - A Genome-Centric Analysis

Hui Qi Loh et al.

Summary: A large-scale metagenomic study identified two distinct lineages of Bathyarchaeia unique to the hindgut of higher termites. One lineage may be mixotrophic acetogens, while the other lineage is definitely organotrophic. Both lineages have the genomic capacity for acetogenesis from organic substrates, including possibly methylated compounds.

Common Presence of Phototrophic Gemmatimonadota in Temperate Freshwater Lakes

Izabela Mujakic et al.

Summary: Gemmatimonadota bacteria are widely distributed in natural environments, including soil and water bodies. Analysis of metagenomes from five freshwater lakes in central Europe revealed diverse Gemmatimonadota populations, some of which are closely associated with phytoplankton and possess unique mitochondrial assembly genes.

Metagenome-assembled genomes: concepts, analogies, and challenges

Joao C. Setubal

Summary: Metagenome-assembled genomes (MAGs) are microbial genomes reconstructed from metagenome data, helping to improve understanding of microbial populations and their interactions with the environment. Most MAGs belong to novel species, thereby reducing the so-called microbial dark matter.
