Biolink Model: A universal schema for knowledge graphs in clinical, biomedical, and translational science

Summary: Graph-based data models are increasingly used in clinical, biomedical, and translational science projects for knowledge representation. However, knowledge discovery across these knowledge graphs has remained challenging due to data heterogeneity and complexity, proliferation of ad hoc data formats, and a lack of a universally accepted standardization model. The Biolink Model is an open-source model that addresses these challenges by formalizing relationships between data structures in translational science, supporting integration and interoperability of biomedical knowledge graphs.

PhenoTagger: a hybrid method for phenotype concept recognition using human phenotype ontology

Summary: The study proposed a hybrid method of combining dictionary and machine learning approaches to automatically recognize phenotype concepts in unstructured biomedical text, achieving improved performance compared to previous methods. By using concepts and synonyms from HPO to construct a dictionary and create a distantly supervised training dataset for machine learning, along with training a cutting-edge deep learning model, the method successfully classified candidate phrases into concept labels. Experiments on HPO and MEDIC datasets demonstrated competitive performance without requiring manually annotated training data.
