Cryo-EM structures reveal multiple stages of bacterial outer membrane protein folding

Matthew Thomas Doyle et al.

Summary: Using single-particle cryo-EM, we visualized the folding dynamics of a transmembrane beta barrel protein (EspP) by beta barrel assembly machinery (BAM) in the outer membrane of Gram-negative bacteria. Our findings suggest that BAM binds to the beta signal motif of EspP to correctly orient beta strands in the outer membrane during folding. We also discovered that the folding of EspP involves hybrid-barrel intermediates attached to the essential BAM subunit, BamA, and the beta sheets progressively fold towards BamA to form a beta barrel.

The Escherichia coli outer membrane protein OmpA acquires secondary structure prior to its integration into the membrane

Xu Wang et al.

Summary: This study reveals that the beta barrel structure of Escherichia coli OmpA can be assembled into a native structure in vivo by two noncovalently linked fragments. The formation of disulfide bonds between specific beta strands greatly enhances the assembly efficiency of split OmpA, but alignment in the fully folded beta barrel is crucial for this interaction. The findings provide insights into the early folding process of beta barrels and contribute to the understanding of outer membrane protein biogenesis.

Chaperones Skp and SurA dynamically expand unfolded OmpX and synergistically disassemble oligomeric aggregates

Neharika Chamachi et al.

Summary: This study investigates the essential role of periplasmic chaperones, 17-kilodalton protein (Skp) and survival factor A (SurA), in outer membrane protein (OMP) biogenesis. The researchers use single-molecule fluorescence spectroscopy to analyze the conformational dynamics and thermodynamics of Skp and SurA binding to unfolded OmpX and study their disaggre-gase activities. The findings provide insights into the multifaceted functionalities of Skp and SurA and shed light on the balance between conformational flexibility and underlying ener-getics in aiding chaperone action during OMP biogenesis.

The assembly of β-barrel membrane proteins by BAM and SAM

Karl Lundquist et al.

Summary: Gram-negative bacteria, mitochondria, and chloroplasts all have outer membranes populated with a type of beta-barrel outer-membrane protein. These proteins play crucial roles in maintaining the viability of their hosts, and recent studies have made significant progress in understanding the biogenesis of these proteins. The structural and functional advancements in the beta-barrel assembly machinery and sorting and assembly machinery provide new insights into the budding mechanism of beta OMPs in these organelles.

Substrate-dependent arrangements of the subunits of the BAM complex determined by neutron reflectometry

Xiaoyu Chen et al.

Summary: Researchers reconstituted each subunit of the Gram-negative bacteria BAM complex into a biomimetic membrane to study their interactions and structural changes. They found that binding of BamE or a BamDE dimer to BamA induced conformational changes, and addition of an unfolded substrate protein extended the length of POTRA domains as part of the mechanism for protein folding into the membrane.

The antibiotic darobactin mimics a β-strand to inhibit outer membrane insertase

Hundeep Kaur et al.

Summary: Developing new antibiotics that target Gram-negative bacteria is crucial for addressing the antimicrobial resistance crisis. Through studying the mode of action of darobactin at the atomic level, it was revealed that darobactin can bind to the lateral gate of BamA with superior ability, highlighting the lateral gate as a functional hotspot in BamA.

Summary: Proteins are essential for life, and accurate prediction of their structures is a crucial research problem. Current experimental methods are time-consuming, highlighting the need for accurate computational approaches to address the gap in structural coverage. Despite recent progress, existing methods fall short of atomic accuracy in protein structure prediction.

Summary: CASP is a community experiment aimed at advancing methods for computing three-dimensional protein structure, including rigorous blind testing and evaluation by independent assessors. In the recent CASP14 experiment, deep-learning methods from one research group consistently delivered computed structures rivaling the corresponding experimental ones in accuracy. These results represent a solution to the classical protein-folding problem, at least for single proteins.
