Trends of genetic changes uncovered by Env- and Eigen-GWAS in wheat and barley

Rajiv Sharma et al.

Summary: By using variety age as a surrogate for yield, novel QTL for yield and adaptation in wheat and barley were detected without the need for phenotyping. The study identified genomic regions selected over 100 years of crop breeding, showing the potential of historical cultivar collections combined with genomic data to identify chromosomal regions under selection.

Trend, population structure, and trait mapping from 15 years of national varietal trials of UK winter wheat

Oluwaseyi Shorinola et al.

Summary: There are a variety of genomic and genotypic resources available for wheat researchers and breeders. However, generating high-quality phenotyping data that captures gene x environment interactions remains a challenge. By using historical data from national variety performance trials, researchers examined temporal trends and gene x environment interactions for traits related to yield, adaptation, and grain quality performance in UK winter wheat varieties. They found non-stationary linear trends for several traits and identified significant marker-trait associations on wheat chromosome 6A. These findings highlight the value of utilizing historical data for studying breeding progress and the genetic architecture of important traits.

Estimating F-ST and kinship for arbitrary population structures

Alejandro Ochoa et al.

Summary: Kinship coefficients and F-ST are key parameters in modern population genetics studies, but existing estimators are biased due to restrictive assumptions when real datasets are considered. This study found that existing estimators can lead to severe biases and proposed a new estimation framework that is practically unbiased for any population structure. The new approach, demonstrated through theory and simulations, has the potential to significantly improve downstream analyses requiring accurate kinship and F-ST estimates.

Large-scale integration of meta-QTL and genome-wide association study discovers the genomic regions and candidate genes for yield and yield-related traits in bread wheat

Yang Yang et al.

Summary: By integrating meta-QTL and Genome-Wide Association Study, this research identified 76 core MQTL regions and 237 candidate genes that affect wheat yield and yield-related traits. The study clarified a method to reveal the genomic regions and candidate genes influencing important yield-related traits in wheat through meta-QTL analysis, GWAS, and homology comparison.

Powerful detection of polygenic selection and evidence of environmental adaptation in US beef cattle

Troy N. Rowan et al.

Summary: This study mapped the recent effects of selection and local adaptation in three cattle populations, identifying 207 genomic loci associated with single-gene and multi-gene traits, as well as hundreds of loci associated with various environments. These findings shed light on mammalian adaptation biology and provide insights for selecting better-adapted cattle in changing environments.

The influence of QTL allelic diversity on QTL detection in multi-parent populations: a simulation study in sugar beet

Vincent Garin et al.

Summary: Multi-parent populations (MPPs) are important for studying plant genetic architecture and detecting quantitative trait loci (QTLs). In MPPs, QTL effects can vary in allelic diversity, influencing QTL detection. Using a larger set of parents can help detect rare alleles with large phenotypic effects, but this benefit is dependent on increasing the total population size.

Direct introgression of untapped diversity into elite wheat lines

Sukhwinder Singh et al.

Summary: Through a strategic crossing scheme and genome-wide association study, this research demonstrates the importance of exotic genes in wheat pre-breeding lines and their impact on agronomic traits. The study highlights the essential role of utilizing natural genetic variation in addressing challenges to global food security posed by climate change and population growth.

Limited haplotype diversity underlies polygenic trait architecture across 70years of wheat breeding

Michael F. Scott et al.

Summary: The study found that genetic diversity in bread wheat is low, with most genes clustering in a few haplotypes. By analyzing the genome data of the diverse MAGIC multi-parent population, extensive pleiotropy and polygenic traits were revealed. Limited haplotypes and the interactions among multiple genes could lead to adverse effects on other traits when selecting for one trait.
