Critical Assessment of Metagenome Interpretation: the second round of challenges

Summary: This study presents the results of the second round of the Critical Assessment of Metagenome Interpretation challenges (CAMI II), which is a community-driven effort for comprehensively benchmarking tools for metagenomics data analysis. The results show substantial improvements in assembly, but related strains and assembly quality still pose challenges. Taxon profilers and binners excel at higher bacterial ranks but underperform for viruses and Archaea. The need to improve reproducibility is emphasized by the clinical pathogen detection results.

High-accuracy long-read amplicon sequences using unique molecular identifiers with Nanopore or PacBio sequencing

Summary: High-throughput amplicon sequencing of large genomic regions remains challenging for short-read technologies. Here, a new approach combining unique molecular identifiers (UMIs) with Oxford Nanopore Technologies (ONT) or Pacific Biosciences circular consensus sequencing was reported, achieving high-accuracy single-molecule consensus sequences. The method was successfully applied to sequence ribosomal RNA operon amplicons and genomic sequences of microbial communities, showing a very low chimera rate.

Compared to standard Illumina amplicon sequencing, LoopSeq offers an order-of-magnitude improvement in length and accuracy, allowing accurate identification of species and strains from complex to low-biomass microbiome samples.
