Epitope Mapping with Diethylpyrocarbonate Covalent Labeling-Mass Spectrometry

Catherine Y. Tremblay et al.

Summary: In this study, DEPC covalent labeling-mass spectrometry was used to analyze antigen-antibody interactions, revealing that residues buried in the epitope show decreased labeling while residues at the edges of the epitope show increased labeling. The increased labeling of certain residues is caused by the formation of hydrophobic pockets upon antibody binding. Overall, changes in solvent exposure and residue microenvironment play a significant role in DEPC labeling of antigen-antibody complexes.

Accounting for Neighboring Residue Hydrophobicity in Diethylpyrocarbonate Labeling Mass Spectrometry Improves Rosetta Protein Structure Prediction

Sarah E. Biehn et al.

Summary: Covalent labeling mass spectrometry is a method that uses covalent modification and identification of exposed residues to elucidate protein structure. This research improved protein structure prediction by taking into account the hydrophobicity of neighboring residues and incorporating it into the modeling algorithm. The new Rosetta score term successfully identified the best scoring models for benchmark proteins, with low root-mean-squared deviations (RMSDs).

Research advances in hydrogen-deuterium exchange mass spectrometry for protein epitope mapping

Haofeng Sun et al.

Summary: With the advancement of biomedical technology, protein epitope mapping has become crucial for developing and evaluating new protein drugs. The application of hydrogen-deuterium exchange for protein epitope mapping shows great potential, yet systematic reviews on this technology are limited. Despite some challenges, the technology offers significant advantages in research progress.

Protein Footprinting, Conformational Dynamics, and Core Interface-Adjacent Neutralization Hotspots in the SARS-CoV-2 Spike Protein Receptor Binding Domain/Human ACE2 Interaction

Dominic Narang et al.

Summary: This study utilized HDX-MS to provide a detailed view of the conformational dynamics associated with the interaction between the viral spike protein and human ACE2 protein. The results suggest that dampening dynamic shifts in the binding-site adjacent areas could represent a mechanism for neutralizing activity in spike protein-targeted mAbs. The study highlights the unique capacity of HDX-MS to detect potential neutralization hotspots outside of the core binding interfaces.

Complementary Structural Information for Stressed Antibodies from Hydrogen-Deuterium Exchange and Covalent Labeling Mass Spectrometry

Catherine Y. Tremblay et al.

Summary: Identifying changes in the higher-order structure (HOS) of therapeutic monoclonal antibodies is crucial for ensuring efficacy and preventing adverse effects. This study demonstrates that DEPC-CL/MS and HDX/MS can be used together to provide valuable structural information about subtle conformational changes that traditional techniques may not detect. The combination of the two techniques proves to be effective in identifying likely aggregation sites and complementary in reporting changes in side chain orientation and backbone dynamics.

David D. Weis

Summary: Hydrogen exchange-mass spectrometry (HX-MS) is widely used to characterize higher-order protein structure and identify changes in protein structure and dynamics. This study applies uncertainty propagation principles to differential HX measurements and shows that pooled estimates of experimental uncertainty result in a lower false positive rate.

Utilization of Hydrophobic Microenvironment Sensitivity in Diethylpyrocarbonate Labeling for Protein Structure Prediction

Sarah E. Biehn et al.

Summary: DEPC labeling analyzed with mass spectrometry can provide important insights into higher order protein structures. Developing a Rosetta algorithm that utilizes labeled and unlabeled residues to assess their hydrophobic environment improves protein structure prediction. Application of DEPC covalent labeling data has the potential to be used for accurate higher order structure determination.
