Conformational Sampling for Transition State Searches on a Computational Budget

Qiyuan Zhao et al.

Summary: In this study, a classifier was trained to learn the features of reaction conformers that lead to successful transition state searches, enabling the down-selection of optimal conformers before incurring the cost of a high-level transition state search. The results showed that neglecting conformer contributions can lead to qualitatively incorrect activation energy estimations, while machine learning classifiers reliably down-select low-barrier reaction conformers.

Towards understanding solvation effects on the conformational entropy of non-rigid molecules

Johannes Gorges et al.

Summary: This study investigates the influence of solvation on conformational entropy and finds that implicit solvation can have substantial effects on entropy, particularly due to large conformational changes in different phases. The results imply that considering solvation effects on the conformational ensemble is necessary for achieving chemical accuracy in free energy calculations for flexible molecules in solution.

Evolution of the Diels-Alder Reaction Mechanism since the 1930s: Woodward, Houk with Woodward, and the Influence of Computational Chemistry on Understanding Cycloadditions

Kendall N. Houk et al.

Summary: This review article traces the evolution of Woodward's mechanistic thinking from proposing a charge-transfer mechanism to developing the Woodward-Katz two-stage concerted mechanism and orbital symmetry control. Research by Houk in Woodward's lab tested the theory's predictions. Modern calculations have confirmed Woodward's descriptions of cyclopentadiene dimerization mechanism and the discovery of ambimodal or bis-pericyclic transition states. Hoffmann's Coda reflects on the joy of following the cycloaddition story from Woodward's youth to trajectory simulations today.

Extendedtight-bindingquantum chemistry methods

Christoph Bannwarth et al.

Summary: This review discusses a family of atomistic, mostly quantum chemistry based semiempirical methods for describing large molecules in gas and condensed phase. These methods are derived from a density functional perturbation expansion and emphasize parameter availability for almost the entire periodic table, with improvements in atomic orbital basis set and interaction treatments. The methods are consistent with accurate gas phase theoretical reference data and have been extended for electronic spectra and response properties.

Calculating Entropies of Large Molecules in Aqueous Phase

Oliver J. Conquest et al.

Summary: In this study, entropy benchmarking of molecules in aqueous phase using different solvation models was conducted to improve accuracy. The comparison of solvation entropy models for a set of 56 molecules highlighted the importance of accurately describing cavitation entropy for large-sized solute molecules. Finally, comparing reaction free energies with entropies calculated using the most accurate solvation model demonstrated a significant improvement in accuracy relative to experimental values.

Interpolation Methods for Molecular Potential Energy Surface Construction

Hyuk-Yong Kwon et al.

Summary: The concept of a potential energy surface (PES) is crucial in modern chemistry, representing the relationship between a chemical system's energy and its geometry. However, constructing accurate PESs remains challenging due to the sharp increase in computational cost with system size. In recent decades, various mathematical approaches have been used to address the cost-efficient construction of PESs.

Dynamic Effects in Intramolecular Schmidt Reactions: Entropy, Electrostatic Drag, and Selectivity Prediction

Qing Sun et al.

Summary: Electrostatic drag in the intramolecular Schmidt reactions of azidopropylcyclohexanones is characterized using density functional theory (DFT) calculations and direct dynamics simulations. Despite enthalpically favorable interactions, electrostatic drag slows down N-2 loss during the formation of bridged lactam products, which has implications for controlling product selectivity.

Extension of the Variational Free Energy Profile and Multistate Bennett Acceptance Ratio Methods for High-Dimensional Potential of Mean Force Profile Analysis

Timothy J. Giese et al.

Summary: The variational free energy profile (vFEP) method was redeveloped using a cardinal B-spline basis to extend the analysis of free energy surfaces involving three or more reaction coordinates. A software for evaluating high-dimensional profiles based on the multistate Bennett acceptance ratio (MBAR) method was implemented, allowing for construction of unbiased probability densities and solving nonlinear optimization of a convex function. Comparisons between vFEP and MBAR methods showed that vFEP is faster for periodic 2D profiles, while MBAR is faster for unbounded 3D profiles.

VRAI-selectivity: calculation of selectivity beyond transition state theory

Sanha Lee et al.

Summary: In recent literature, an increasing number of organic reactions are shown to be controlled by reaction dynamics rather than transition state theory, making them difficult to analyze. A new algorithm has been proposed to predict the selectivity of these reactions, requiring input of transition states, intermediates, and product geometries. The algorithm is quick and simple to run and accurately calculates selectivity for most reactions compared to traditional transition state theory.
