Delineating copy number and clonal substructure in human tumors from single-cell transcriptomes

Ruli Gao et al.

Summary: CopyKAT is a method for estimating genomic copy number profiles from high-throughput single-cell RNA sequencing data, which can accurately distinguish cancer cells from normal cell types in tumors and resolve clonal subpopulations within tumors.

PDX-Derived Ewing's Sarcoma Cells Retain High Viability and Disease Phenotype in Alginate Encapsulated Spheroid Cultures

Giacomo Domenici et al.

Summary: Ewing's Sarcoma (ES) is the second most common malignant bone tumor in children and young adults, with limited treatment options. To study the disease and develop new therapies, experimental models are crucial. The authors developed a 3D cell culture method using PDX-derived ES cells, which maintained cell characteristics and could be used for drug sensitivity assays.

Characteristics of the Gut Microbiome and IL-13/TGF-β1 Mediated Fibrosis in Post-Kasai Cholangitis of Biliary Atresia

Lingdu Meng et al.

Summary: The study found that gut microbiome diversity was lower in patients after Kasai procedure, with a higher relative abundance of Klebsiella. Patients who developed cholangitis within 1 month after discharge tended to have a simpler gut microbiome composition dominated by Klebsiella. The establishment of an in vitro model using Klebsiella showed gene expression patterns related to infection, apoptosis, and fibrosis in post-Kasai cholangitis.

Single-cell atlas of early human brain development highlights heterogeneity of human neuroepithelial cells and early radial glia

Ugomma C. Eze et al.

Summary: Through single-cell RNA sequencing, nine progenitor populations at the earliest stages of human brain development were identified, including a highly prevalent mesenchymal-like population that disappears once neurogenesis begins. Comparison with mouse progenitor populations revealed two clusters enriched in the early stages of human cortical development. Organoid systems displayed low fidelity to neuroepithelial and early radial glia cell types, but improved as neurogenesis progressed.

Integrated analysis of multimodal single-cell data

Yuhan Hao et al.

Summary: The study introduces a weighted-nearest neighbor analysis framework to learn the relative utility of each data type in each cell, enabling integrative analysis of multiple modalities. Applied to a CITE-seq dataset, the method constructs a multimodal reference atlas of the circulating immune system and successfully identifies and validates previously unreported lymphoid subpopulations.

RNA sequencing and functional studies of patient-derived cells reveal that neurexin-1 and regulators of this pathway are associated with poor outcomes in Ewing sarcoma

Elizabeth Ann Roundhill et al.

Summary: The study aimed to isolate patient-derived ES primary cell cultures and CSCs, identifying biomarkers and therapeutic targets. The results suggest neurexin-1 as a potential therapeutic target in ES, with its expression level associated with disease prognosis.

Spatially defined single-cell transcriptional profiling characterizes diverse chondrocyte subtypes and nucleus pulposus progenitors in human intervertebral discs

Yibo Gan et al.

Summary: The study utilized single-cell RNA sequencing to map the transcriptomic landscape of intervertebral disk (IVD) cells, revealing cellular heterogeneity and molecular mechanisms in different compartments. Chondrocyte subclusters in the nucleus pulposus were classified based on their functions in extracellular matrix (ECM) homeostasis, with a specific PROCR+ resident progenitor population showing enriched activity. Signaling network analysis identified the importance of PDGF and TGF-beta cascades in the intercellular crosstalk within the IVD microenvironment.
