De novo sequencing, diploid assembly, and annotation of the black carpenter ant, Camponotus pennsylvanicus, and its symbionts by one person for $1000, using nanopore sequencing

Summary: In this study, the researcher successfully assembled the genome of the black carpenter ant using nanopore sequencing technology at a lower cost and time. The quality of the assembly was accurately assessed. The study also included the assembly of the mitochondrial genome and symbiotic bacteria genomes, as well as measurements of DNA methylation and hydroxymethylation. This method enables low-resource labs to obtain high-quality genome assemblies at a lower cost.

Summary: This study conducted resequencing of the golden lion tamarin mitogenome using nanopore adaptive sampling, achieving high coverage by targeting related species' genomes. The mitogenome of the golden lion tamarin showed high sequence identity with a closely related species, with some single nucleotide polymorphisms found in non-coding regions. Surprisingly, DNA hydroxymethylation was detected in mitochondria, with a concentration in specific coding regions.

Summary: Oxford Nanopore sequencing is widely used for bacterial pathogen genome assembly, but high error rates in long reads necessitate polishing with Illumina short reads. NextPolish outperformed Pilon in improving genomic analyses of bacterial pathogens, requiring varying numbers of rounds for different strains. Simulated and real reads showed that the accuracy of genomic analyses depended on the optimization tool and the specific bacterial strain.

Epigenetic inheritance of DNA methylation changes in fish living in hydrogen sulfide-rich springs
