Coming of age for COI metabarcoding of whole organism community DNA: Towards bioinformatic harmonisation

Thomas J. Creedy et al.

Summary: The study reveals a lack of harmonization in bioinformatic methods for COI metabarcoding of whole organism community DNA (wocDNA), with high heterogeneity across pipelines, tasks and tools, limited adaptation to the nature of the COI fragment, and underreporting of tasks, software and parameters. Recommendations are proposed to enhance the appropriateness, comprehensiveness, and comparability of bioinformatic methods in wocDNA COI metabarcoding.

Connecting high-throughput biodiversity inventories: Opportunities for a site-based genomic framework for global integration and synthesis

Paula Arribas et al.

Summary: High-throughput sequencing technology is increasingly used for biodiversity characterization and monitoring, offering a deeper understanding of global biodiversity when applied across broad geographical scales. International collaborative efforts are needed to maximize the potential of HTS data for global integration and synthesis, particularly in establishing an effective Genomic Observatories network for terrestrial biodiversity integration.

High-throughput methods for efficiently building massive phylogenies from natural history collections

Ryan A. Folk et al.

Summary: This study presents a high-throughput collections-based approach using an integrated Specimen-to-Laboratory Information Management System (SLIMS), enabling researchers to explore more branches of the tree of life with numerous loci. The workflow was applied to ~15,000 species, resulting in a data set with ~50% taxonomic representation of the nitrogen-fixing clade of angiosperms. The approach is scalable to any taxonomic scale and demonstrates the potential of large-scale sampling strategies for broad taxonomic sampling with thousands of species.

Molecular systematics, higher-rank classification and Gondwanan origins of Cryptocephalinae leaf beetles

Jesus Gomez-Zurita et al.

Summary: Cryptocephalinae, with 5,300 species, is the fourth largest subfamily of Chrysomelidae beetles. A molecular phylogenetic study confirmed its sister-group relationship with Lamprosomatinae and identified Eumolpinae as its closest relative, while also providing insights into the systematics of this diverse group.
