UniProt: the universal protein knowledgebase in 2021

Alex Bateman et al.

Summary: The UniProt Knowledgebase aims to provide users with a comprehensive, high-quality set of protein sequences annotated with functional information. Updates over the past two years have increased the number of sequences to approximately 190 million, with new methods to assess proteome completeness and quality. UniProtKB has responded to the COVID-19 pandemic by expertly curating relevant entries and making them rapidly available through a dedicated portal.

K-Module Algorithm: An Additional Step to Improve the Clustering Results of WGCNA Co-Expression Networks

Jie Hou et al.

Summary: This paper introduces a new method for constructing gene co-expression networks—k-module algorithm, which uses distance correlation to calculate the similarity matrix and assigns all genes to the module with the highest mean connectivity, improving the clustering results of WGCNA. The algorithm has fewer iterations, lower complexity, and readjusts the hierarchical clustering results while retaining the advantages of the dynamic tree cut method.

The Urinary Tract Microbiome in Male Genitourinary Diseases: Focusing on Benign Prostate Hyperplasia and Lower Urinary Tract Symptoms

Myung Soo Kim et al.

Summary: The human body is sterile during gestation, but becomes host to a variety of microorganisms after birth. Recent studies have found evidence of microorganisms in human urine, even in the absence of clinical infection. There is an association between urinary tract microbiota and lower urinary tract symptoms in women, but the relevance in men is not yet established.

Vaginal microbiome: normalcy vs dysbiosis

Viqar Sayeed Saraf et al.

Summary: The vaginal microflora plays a crucial role in maintaining a normal physiological environment and ensuring reproductive success, with lactobacilli dominating in women of European descent. Changes in the vaginal microbiome during pregnancy can impact pre-term labor and other conditions. Probiotics have shown success in treating bacterial vaginosis and restoring a healthy microbiome.

Finding a Balance in the Vaginal Microbiome: How Do We Treat and Prevent the Occurrence of Bacterial Vaginosis?

Rebecca Jane Joseph et al.

Summary: Bacterial vaginosis, caused by an imbalance in the vaginal microbiota, affects one-third of women worldwide and is associated with high treatment failure and recurrence rates. Current research is focused on alternative treatments like probiotics and vaginal microbiota transplants to improve treatment outcomes and reduce colonization by pathogenic microbes.

Summary: The review discusses the main approaches and tools for mapping Transcriptional Regulatory Networks (TRNs) from high-throughput data, highlighting their advantages and limitations. It summarizes the main principles defining the topology and structure-function relationships in TRNs, and presents an overview of the work done to map TRNs from bulk transcriptomic data by methodological approach. Additionally, it touches upon recent modeling of TRNs using different types of molecular data and concludes with expected improvements in the field.
