Out of Sight, Out of Mind: Widespread Nuclear and Plastid-Nuclear Discordance in the Flowering Plant Genus Polemonium (Polemoniaceae) Suggests Widespread Historical Gene Flow Despite Limited Nuclear Signal

Jeffrey P. Rose et al.

Summary: Research utilizing various methods to analyze phylogenomic data from the Polemonium genus found widespread discordance among nuclear loci, which can be explained by both incomplete lineage sorting and reticulate evolution. The histories of organellar genomes showed strong discordance with the inferred species tree from the nuclear genome, with only one case of discordance attributed to detected introgression events.

Polyploid phylogenetics

Carl J. Rothfels

Summary: Polyploidy is a prominent feature in current plant diversity, with ongoing debates on whether it plays a crucial role in long-term evolution. The emerging field of 'polyploid phylogenetics' has provided researchers with opportunities to study the evolutionary history of polyploid lineages, laying the foundation for mechanistic models of ploidy change. This advancement also allows for a more comprehensive analysis of plant taxa in general.

Molecular Evolution and Organization of Ribosomal DNA in the Hawkweed Tribe Hieraciinae (Cichorieae, Asteraceae)

Judith Fehrer et al.

Summary: The molecular evolution of ribosomal DNA in the subfamily Hieraciinae is highly dynamic and subject to concerted evolution, influencing sequence homogenization. 5S-NTS sequences generally show better homogenization compared to ITS and ETS sequences. In some species, the homogenization of ITS/ETS and 5S-NTS sequences proceed in different directions.

Phylogenomic conflict coincides with rapid morphological innovation

Caroline Parins-Fukuchi et al.

Summary: Evolutionary biologists have found that gene-tree conflict, often caused by population-level processes, is rampant during the origin of major lineages. This conflict-rich regions of clades also tend to experience the highest rates of phenotypic innovation, suggesting a direct correspondence between instances of high conflict and elevated rates of phenotypic innovation.

The nature of intraspecific and interspecific genome size variation in taxonomically complex eyebrights

Hannes Becher et al.

Summary: The study investigated genome size variation within and between species of British eyebrights and found significant intraspecific genome size variation. It demonstrated the utility of treating genome size as the outcome of polygenic variation, which may be influenced by ongoing hybridization and population subdivision.

Performance of generalist hemiparasitic Euphrasia across a phylogenetically diverse host spectrum

Max R. Brown et al.

Summary: The performance of generalist hemiparasitic plants is mainly influenced by host species and host phylogenetic relationships, with annual host species causing earlier flowering and poorer performance later in the season. Some eyebrights show more specialized parasite-host species interactions, indicating that generalist hemiparasites benefit from attaching to a limited, but phylogenetically divergent, subset of hosts. This suggests that while hemiparasite performance is affected by common host attributes, they can also potentially respond to individual host selection pressures and adapt to local host communities.

Modelling of gene loss propensity in the pangenomes of three Brassica species suggests different mechanisms between polyploids and diploids

Philipp E. Bayer et al.

Summary: Plant genomes show significant presence/absence variation (PAV) within a species, with different causes of gene loss between diploids and polyploids. In diploids, gene loss propensity is primarily associated with transposable elements, while in polyploids like B. napus, gene loss propensity is linked to homoeologous recombination. These findings provide insights into the underlying biological and physical factors of gene presence/absence, paving the way for the application of machine learning methods in the field.

On the continuum of evolution: a putative new hybrid speciation event in Opuntia (Cactaceae) between a native and an introduced species in southern South America

Matias Kohler et al.

Summary: The study confirmed the identification of the previously unknown Opuntia taxon as O. x cristalensis in the northeast region of Argentina, and found a cytonuclear phylogenetic discordance among nuclear and plastid genomes, as well as the polyploid nature of the studied taxon. Through molecular and morphological observations, researchers suggest that hybridization events between native and introduced Opuntia species likely produced the taxon.

Highly Diverse Shrub Willows (Salix L.) Share Highly Similar Plastomes

Natascha D. Wagner et al.

Summary: Plastome phylogenomics was utilized to reconstruct complete plastomes of 32 Salix species, forming a comprehensive phylogeny of 61 samples. The study revealed a highly conserved plastome structure within the genus, with significant variation observed separating subg. Salix from the subgeneric Chamaetia/Vetrix clade. Non-coding DNA regions were found to be responsible for most of the observed variation within subclades, with 5.6% of genes showing signals of diversifying selection. Discrepancies in topology and resolution were noted when comparing nuclear RAD sequencing and plastome data, indicating complex plastome evolution in willows.
