The relationship between genome structure and function

A. Marieke Oudelaar et al.

Summary: Precise patterns of gene expression in metazoans are controlled by regulatory elements such as promoters, enhancers, and boundary elements. The relationship between genome structure and gene regulation, whether it plays an instructive role or reflects the activity of regulatory elements, is still not fully understood and requires further research.

Promoter-proximal CTCF binding promotes distal enhancer-dependent gene activation

Naoki Kubo et al.

Summary: CTCF, together with the cohesin complex, drives chromatin loops and topologically associating domains formation. Acute loss of CTCF affects transcription of genes that display promoter-proximal CTCF binding and are dependent on long-distance enhancers. Promoter-proximal CTCF binding is correlated with transcription of over 2,000 genes across diverse adult tissues.

Distinct properties and functions of CTCF revealed by a rapidly inducible degron system

Jing Luan et al.

Summary: CTCF, a conserved zinc finger transcription factor implicated in genome organization and transcription regulation, displays variable resistance to degradation at different binding sites. Motif sequence does not significantly predict degradation behavior, but location at chromatin boundaries and co-occupancy with cohesin are associated with delayed degradation. Single-molecule tracking experiments link chromatin residence time to CTCF degradation kinetics, providing insights into architectural CTCF functions.

Enhancer-associated H3K4 methylation safeguards in vitro germline competence

Tore Bleckwehl et al.

Summary: The study reveals that partial retention of histone H3K4 monomethylation within relevant enhancers is crucial for germline competence and specification in in vitro differentiated primordial germ cells.Loss of this histone modification reduces the germline competence of EpiLC and decreases PGCLC differentiation efficiency, suggesting a key role in facilitating enhancer activation during specific developmental transitions.

Genome folding through loop extrusion by SMC complexes

Iain F. Davidson et al.

Summary: Recent studies have shown that SMC complexes condensin and cohesin are able to extrude DNA, leading to a paradigm shift in our understanding of genome organization and cellular functions. The loop extrusion hypothesis explains key features of genome architecture and guides various biological processes within cells.

Interplay between CTCF boundaries and a super enhancer controls cohesin extrusion trajectories and gene expression

Erica S. M. Vos et al.

Summary: The study found that coordinating gene expression in chromatin domains is not solely dependent on loop formation of enhancers, but also involves enhancer activation and cohesin recruitment. Modifying the extrusion trajectories by altering CTCF sites can affect gene activation process.

Defining genome architecture at base-pair resolution

Peng Hua et al.

Summary: This study identified physical contacts between enhancers, promoters, and CTCF sites using a chromosome conformation capture method. The role of transcription factors in maintaining contacts between enhancers and promoters was highlighted. Data supported a model where chromatin loop extrusion depends on cohesin loading at active promoters and enhancers.

How subtle changes in 3D structure can create large changes in transcription

Jordan Yupeng Xiao et al.

Summary: Animal genomes are organized into topologically associated domains (TADs), which contribute to gene regulation by facilitating enhancer-promoter (E-P) contacts within a TAD and preventing these contacts across TAD borders. Existing models fail to explain the hypersensitive response when disruptions occur at TAD boundaries. A futile cycle model of enhancer-mediated regulation is proposed to explain this hypersensitivity through bistability and hysteresis, showing that E-P biochemical specificity may be an illusion and emphasizing the importance of weak TAD boundaries.
