A population-level statistic for assessing Mendelian behavior of genotyping-by-sequencing data from highly duplicated genomes

Summary: This paper introduces a novel statistic, H-ind/H-E, for filtering paralogs in species with highly duplicated genomes. Unlike previous methods that require high computational cost for genotype calling, this statistic can be estimated and used for filtering loci prior to genotype calling based on the probability of two reads belonging to different alleles. It is effective even at low read depths and can also filter loci with null alleles or high overdispersion, and identify individuals with unexpected ploidy and hybrid status.
