Multiplex de Bruijn graphs enable genome assembly from long, high-fidelity reads

Anton Bankevich et al.

Summary: A multiplex de Bruijn graph algorithm for high-accuracy genome assembly from long, high-fidelity reads is introduced in this article. The algorithm, called La Jolla Assembler (LJA), utilizes Bloom filters, sparse de Bruijn graphs, and disjointig generation to reduce the error rate in HiFi reads and construct the de Bruijn graph for large genomes and k-mer sizes. Compared to state-of-the-art assemblers, LJA achieves fewer misassemblies and generates more contiguous assemblies.

The complete sequence of a human genome

Sergey Nurk et al.

Summary: The Telomere-to-Telomere (T2T) Consortium has presented a complete sequence of a human genome, T2T-CHM13, which covers the whole genome except for the Y chromosome. This new sequence includes gapless assemblies, error corrections in previous references, and nearly 200 million base pairs of additional sequence with gene predictions, including protein coding genes. The completion of important regions allows for further studies on genetic variations and functions.

Fast gap-affine pairwise alignment using the wavefront algorithm

Santiago Marco-Sola et al.

Summary: In this article, a wavefront alignment algorithm (WFA) is proposed as an efficient method for accelerating sequence alignment, significantly outperforming traditional algorithms in terms of speed and memory usage. Experimental results demonstrate that WFA is 20-300x faster than other methods, capable of aligning different types of sequences.

The structure, function and evolution of a complete human chromosome 8

Glennis A. Logsdon et al.

Summary: The study completed the linear assembly of human chromosome 8 using long-read sequencing technologies, resolving five long-standing gaps, including regions important for disease risk. The research revealed that the centromeric alpha-satellite sequence is generally methylated, and conducted comparative analysis of centromeres in chimpanzee, orangutan and macaque. The study estimates that the mutation rate of centromeric satellite DNA is accelerated compared to unique portions of the genome.
