The case of the missing allosteric ribozymes

Shanker S. S. Panchapakesan et al.

Summary: The RNA World theory suggests that sophisticated ribozymes and riboswitches played a key role in metabolic processes in ancient organisms, and various types of catalytic RNAs and ligand-sensing RNA switches still exist in modern cells. However, the fusion of RNA enzyme and RNA switch components to form allosteric ribozymes is rare in today's biological systems, despite the abundance of self-cleaving ribozymes and riboswitch aptamers.

A biologically stable DNAzyme that efficiently silences gene expression in cells

Yajun Wang et al.

Summary: Efforts to use RNA-cleaving DNA enzymes as gene-silencing agents have been hindered by low efficacy in clinical trials, but a new xeno-nucleic-acid-modified DNAzyme called X10-23 has shown promise in achieving multiple-turnover activity and resisting nuclease digestion in cellular conditions. X10-23 overcomes product inhibition and facilitates persistent gene silencing in mammalian cells, suggesting new molecular chemotypes can enhance the activity and stability of DNAzymes for potential therapeutic applications.

The potential versatility of RNA catalysis

Timothy J. Wilson et al.

Summary: It is commonly believed that RNA played a dual role as a store of genetic information and a catalyst in the early development of life on Earth. While contemporary cells have RNA enzymes mainly involved in phosphoryl transfer reactions, an RNA-based metabolism would require a wider range of catalytic chemical diversity. Understanding how RNA can catalyze a broader variety of chemical reactions, potentially through the recruitment of coenzymes as suggested by riboswitches, could lead to new insights in modern biology.

Insights into xanthine riboswitch structure and metal ion-mediated ligand recognition

Xiaochen Xu et al.

Summary: Riboswitches are functional domains in mRNA mainly found in bacteria, regulating gene expression based on metabolite or metal ion concentrations. The NMT1 RNA motif has been discovered to selectively bind xanthine and uric acid. The crystal structure of the RNA bound to xanthine reveals a rod-like fold with a binding-pocket determined by a conserved junctional sequence. The study highlights metal ion-mediated ligand recognition principles by the xanthine riboswitch.

Large Stokes shift fluorescence activation in an RNA aptamer by intermolecular proton transfer to guanine

Mateusz Mieczkowski et al.

Summary: Fluorogenic RNA aptamers are synthetic RNAs that bind and activate certain fluorophores, with the Chili RNA aptamer mimicking fluorescent proteins and demonstrating high affinity for specific derivatives. By utilizing crystallography and optical spectroscopy, the structural and mechanistic basis of fluorescence activation was elucidated, showcasing ultrafast excited state proton transfer as the key mechanism. The study revealed the specific interactions between the RNA and the fluorophore, shedding light on the mode of action of the large Stokes shift fluorogenic RNA aptamer.

A natural riboswitch scaffold with self-methylation activity

Laurin Flemmich et al.

Summary: Methylation is a common post-transcriptional modification in RNA, where methyltransferases and small organic substances are used as methyl-group donors. A direct link between a riboswitch and site-specific methylation has been uncovered, suggesting that nucleic acid-mediated methylation is an ancient mechanism.
