pixy: Unbiased estimation of nucleotide diversity and divergence in the presence of missing data

Katharine L. Korunes et al.

Summary: Population genetic analyses often use summary statistics such as pi and d(XY) to describe genetic variation patterns. However, biases can be introduced due to missing data, which can lead to underestimation of genetic diversity within and between populations. In this study, a user-friendly UNIX command line utility, pixy, is introduced to address this issue and provide unbiased estimates of pi and d(XY) regardless of the amount or form of missing data.

The Impact of Purifying and Background Selection on the Inference of Population History: Problems and Prospects

Parul Johri et al.

Summary: Current methods for inferring population history assume neutrality, but neglect the effects of direct and background selection. The study shows that background selection can lead to mis-inferences of population growth, especially with increasing strength of purifying selection and density of directly selected sites.

Phylogeography and genetic diversity of the microbivalve Kidderia subquadrata, reveals new data from West Antarctic Peninsula

Daniela Levicoy et al.

Summary: Antarctic biodiversity has been significantly influenced by rapid climatic fluctuations during the Quaternary, and studying genetic information of marine invertebrates from Antarctica reveals strong genetic structure among populations of incubating organisms and the presence of glacial refugia in organisms with limited dispersion. These findings highlight the impact of climatic fluctuations on genetic diversity distribution and evolutionary patterns of endemic organisms in the Southern Ocean.

An island-hopping bird reveals how founder events shape genome-wide divergence

Ashley T. Sendell-Price et al.

Summary: When populations colonize new areas, both strong selection and strong drift can shape genomic diversity and divergence. Genomic-level approaches provide a way to consider these processes simultaneously and understand their impact on evolutionary trajectories. Rapid appearance of highly diverged genomic regions following population founding is likely due to the stochastic nature of the founding process.

A Phylodynamic Workflow to Rapidly Gain Insights into the Dispersal History and Dynamics of SARS-CoV-2 Lineages

Simon Dellicour et al.

Summary: Researchers have developed a rapid analytical pipeline to study the spatiotemporal dispersal history and dynamics of SARS-CoV-2 lineages, focusing on the high density of available genetic data in Belgium. This methodology can be quickly applied to other countries or regions to complement epidemiological analyses and assess the impact of intervention measures on the pandemic.
