Advances in mixed cell deconvolution enable quantification of cell types in spatial transcriptomic data

Patrick Danaher et al.

Summary: The paper introduces SpatialDecon, a method for deconvolution and quantification of cell types in spatial transcriptomics data, demonstrating its application in analyzing immune response heterogeneity in cancer. SpatialDecon incorporates advancements in gene expression deconvolution and provides cell abundance estimates with high spatial resolution.

Multicenter Clinicopathologic Correlation of Kidney Biopsies Performed in COVID-19 Patients Presenting With Acute Kidney Injury or Proteinuria

Shreeram Akilesh et al.

Summary: This multicenter evaluation revealed that even mildly symptomatic cases of COVID-19 were associated with acute kidney injury and/or heavy proteinuria, leading to some patients requiring dialysis. Acute tubular injury was the most common renal pathology observed, but uncommon findings such as collapsing glomerulopathy and endothelial injury were also detected. Most patients progressed to irreversible kidney injury and dialysis.

COVID-19-Associated Glomerular Disease

Aneesha A. Shetty et al.

Summary: This study identified six recent African ancestry patients who developed COVID-19-associated AKI with podocytopathy, collapsing glomerulopathy, or both. Genetic testing in three patients confirmed high-risk APOL1 genotypes, suggesting a potential link between glomerular disease in COVID-19 patients and high-risk APOL1 genotypes.

Highly sensitive spatial transcriptomics at near-cellular resolution with Slide-seqV2

Robert R. Stickels et al.

Summary: Slide-seqV2 technology achieves an RNA capture efficiency close to 50% of single-cell RNA-seq data, which is 10 times higher than Slide-seq and approaches the detection efficiency of droplet-based single-cell RNA-seq techniques. Leveraging the high detection efficiency of Slide-seqV2, dendritically localized mRNAs in mouse hippocampal neurons were successfully identified, and spatial information was integrated with single-cell trajectory analysis tools to characterize the spatiotemporal development of the mouse neocortex, revealing underlying genetic programs that were poorly sampled with Slide-seq. The combination of near-cellular resolution and high transcript detection efficiency makes Slide-seqV2 applicable across various experimental contexts.

Pathogenesis of coronavirus disease 2019-associated kidney injury

Kelly D. Smith et al.

Summary: Direct kidney infection by SARS-CoV-2 is rare, and severe acute kidney injury in COVID-19 is likely multifactorial. COVAN primarily occurs in patients with high-risk genotypes, without evidence of direct kidney infection.

COVID-19 tissue atlases reveal SARS-CoV-2 pathology and cellular targets

Toni M. Delorey et al.

Summary: This study using single-cell and spatial atlases revealed the impact of COVID-19 infection on lung, kidney, liver, and heart tissues, showing structural remodeling and viral RNA enrichment. Differences in lung inflammatory responses and transcriptional alterations in heart tissue of COVID-19 patients were also identified, along with cell types and genes associated with disease severity.

Integration of spatial and single-cell transcriptomics localizes epithelial cell-immune cross-talk in kidney injury

Ricardo Melo Ferreira et al.

Summary: This study characterized the transcriptomic signature of cell types within the kidney and found that the spatial distribution of acute kidney injury (AKI) affects cells heterogeneously. By mapping different cell types to human nephrectomy, the researchers were able to predict cell-type spots that corresponded with histopathology. Furthermore, the study identified localized regions of reduced overall expression associated with injury pathways in murine AKI models.
