Accurate absolute free energies for ligand-protein binding based on non-equilibrium approaches

Vytautas Gapsys et al.

Summary: The study shows that non-equilibrium methods converge faster and produce accurate results in calculating protein-ligand binding free energy compared to equilibrium methods. Theoretically rigorous non-equilibrium approaches can achieve accurate absolute binding free energies in a reliable and well-converged manner.

PyAutoFEP: An Automated Free Energy Perturbation Workflow for GROMACS Integrating Enhanced Sampling Methods

Luan Carvalho Martins et al.

Summary: Free energy perturbation calculations are widely used in drug discovery to estimate the relative free energy of small molecules to biomolecular targets. PyAutoFEP, an open-source tool written in Python3, automates the setup of FEP calculations for improved correlation between predictions and experimental data, supporting multiple force fields and enhanced sampling methods. Results show promising potential for PyAutoFEP in lead optimization by accurately predicting molecular properties.

Structural variation of protein-ligand complexes of the first bromodomain of BRD4

Ellen E. Guest et al.

Summary: This study investigates the conformation of the first bromodomain (BD1) of BRD4 using structural information from X-ray crystal structures of the protein in complex with small molecule inhibitors. The analysis shows high similarity in the structures of BRD4-BD1, regardless of the bound ligand, with exception of a few key binding site residues. The importance of the highly conserved water network in the binding site of BRD4-BD1 is highlighted, as inclusion of water molecules improves ligand pose prediction accuracy.
