Mitochondrial DNA copy number in human disease: the more the better?

Roberta Filograna et al.

Summary: During evolution, mitochondria have lost or transferred most genetic information to the nucleus, but they still retain their own genome. Mammalian mtDNA encodes 13 proteins, accounting for only 1% of the mitochondrial proteome. Mutations in mtDNA often affect only a fraction of the copies present in each cell.

A Continuous Statistical Phasing Framework for the Analysis of Forensic Mitochondrial DNA Mixtures

Utpal Smart et al.

Summary: Despite the challenges of resolving mitotypes from mixtures occurring in certain ratios, a bioinformatic mixture deconvolution method centered on population-based phasing was developed and validated in this study. By leveraging external reference panels and simulations, the accuracy of deconvolution was confirmed when haplotypes in the mixture were similar to those in the reference panel and the mixture ratios were appropriate. The proposed framework automates the reconstruction of complete individual mitotypes from mixtures, even in ratios that have traditionally been considered problematic.

MitoScape: A big-data, machine-learning platform for obtaining mitochondrial DNA from next-generation sequencing data

Larry N. Singh et al.

Summary: The study introduces a novel software, MitoScape, which accurately extracts mitochondrial DNA sequences using machine learning to model the unique characteristics of mitochondrial genetics, showing superior performance in heteroplasmy estimation. By applying MitoScape to common disease examples, important heteroplasmy-disease associations are discovered, highlighting its importance in personalized medicine and clinical diagnostics.

Profile hidden Markov model sequence analysis can help remove putative pseudogenes from DNA barcoding and metabarcoding datasets

T. M. Porter et al.

Summary: This study aims to develop a method to screen for nuMTs in large COI datasets. Results show that introducing a pseudogene filtering step in the processing of marker gene sequences can remove up to 5% of sequences, and using open reading frame length filtering combined with hidden Markov model analysis can effectively screen out apparent pseudogenes from large datasets.

Towards eradicating the nuisance of numts and noise in molecular biodiversity assessment

Natalie R. Graham et al.

Summary: DNA metabarcoding is a popular methodology for biodiversity assessment, but issues caused by numts may lead to misleading results. Researchers have developed an easy-to-implement bioinformatic approach to reduce erroneous sequences in metabarcoding data sets, improving the reliability of modern biodiversity monitoring.

Sequencing error profiles of Illumina sequencing instruments

Nicholas Stoler et al.

Summary: This study developed a method to retrospectively determine the error rate of public sequencing datasets, finding that expensive platforms have lower error rates and less variation, but there is significant variation within each platform, with experiment accuracy depending greatly on the experimenter. The importance of sequence context and differences in sequence bias patterns between instruments were also highlighted.
