Decoding the epitranscriptional landscape from native RNA sequences

Piroon Jenjaroenpun et al.

Summary: Traditional epitranscriptomics methods rely on antibody or chemical capture of RNA modifications, which may introduce experimental artifacts. A new approach using direct sequencing of native RNA with ONT technology accurately detects RNA base modifications and predicts RNA methylation sites with the ELIGOS bioinformatic tool. Identification of the DRACH motif in mRNA highlights the potential for detailed analysis of RNA modifications at the individual base level.

New Twists in Detecting mRNA Modification Dynamics

Ina Anreiter et al.

Summary: This study discusses the importance of modified nucleotides in mRNA and the challenges in studying their occurrence and functions due to their low abundance and technical limitations. Selective chemical and immunological identification methods have provided global candidate topology maps, but further technical advances are needed to increase confidence. The introduction of single-molecule sequencing technology by Oxford Nanopore shows promise in overcoming these limitations and addressing the bioinformatic challenges of this novel sequencing technology.

Computational methods for RNA modification detection from nanopore direct RNA sequencing data

Mattia Furlan et al.

Summary: The covalent modification of RNA molecules plays fundamental roles in cellular processes, and nanopore direct RNA sequencing technology offers a way to detect modifications at a single-molecule resolution. However, analyzing the data for RNA modification detection remains a complex task with many challenges. Various approaches have been proposed to address this issue, resulting in a diverse range of tools available.

Quantitative profiling of pseudouridylation dynamics in native RNAs with nanopore sequencing

Oguzhan Begik et al.

Summary: This study demonstrated the potential of nanopore RNA sequencing for detecting and identifying various RNA modifications, including pseudouridine and 2'-O-methylation. By focusing on pseudouridine modification sites, the researchers revealed the distribution and dynamics of these modifications in cellular RNAs. The development of a software tool to estimate modification stoichiometries at each site provides a valuable tool for further research on RNA modifications.
