Structure, function and evolution of the Helix-hairpin-Helix DNA glycosylase superfamily: Piecing together the evolutionary puzzle of DNA base damage repair mechanisms

C. H. Trasvina-Arenas et al.

Summary: The Base Excision Repair (BER) pathway is a highly conserved DNA repair system that targets chemical base modifications. Among the DNA glycosylases (DGs) involved, the Helix-hairpin-Helix (HhH) superfamily stands out for its versatile substrate recognition abilities, shaped by motif and domain acquisitions during evolution.

Biochemical characterization and mutational studies of a thermostable endonuclease III from Sulfolobus islandicus REY15A

Likui Zhang et al.

Summary: Endonuclease III (EndoIII) from the hyperthermophilic crenarchaeon Sulfolobus islandicus REY15A is capable of removing Tg from DNA at high temperature, with optimal temperature and pH at around 70 degrees C and 7.0-8.0, respectively. It is a bifunctional enzyme with glycosylase and AP lyase activities, and forms a covalent intermediate with Tg-containing dsDNA, with specific residues responsible for its catalytic functions.

The Hyperthermophilic Restriction-Modification Systems of Thermococcus kodakarensis Protect Genome Integrity

Kelly M. Zatopek et al.

Summary: This study reveals that deletion of either one or both of the R-M enzymes in T. kodakarensis strains results in slower growth but significantly enhanced competency compared to strains with intact R-M systems. This suggests that both TkoI and TkoII play a role in maintaining genomic integrity and likely protect against viral or plasmid-based DNA transfers. Further analysis using Pacific Biosciences single molecule real-time (SMRT) sequencing and in vitro biochemical characterization demonstrate the specific recognition sites and activities of the TkoI and TkoII enzymes in the restriction modification system of T. kodakarensis.

Identification of a novel bifunctional uracil DNA glycosylase from Thermococcus barophilus Ch5

Likui Zhang et al.

Summary: Tba UDG247 is a novel bifunctional glycosylase that can excise uracil from DNA and further cleave the phosphodiester bond of the generated AP site. Kinetic analyses show that the enzyme has a faster rate for uracil excision than for AP cleavage, suggesting that cleaving AP site is a rate-limiting step for its bifunctionality.

Structural Insights into the Mechanism of Base Excision by MBD4

Lakshmi S. Pidugu et al.

Summary: Research on MBD4, a key DNA glycosylase, shows its role in restoring correct nucleotides by removing damaged nucleobases, as well as its involvement in epigenetic regulation. Structural analysis of MBD4 reveals its catalytic mechanism and functions in DNA binding, providing insights into its important role in DNA repair processes.
