clinker & clustermap.js: automatic generation of gene cluster comparison figures

Cameron L. M. Gilchrist et al.

Summary: Genes involved in biological pathways are often found in gene clusters, and comparing these clusters can provide valuable insights into their function and evolutionary history. To simplify the tedious process of comparing and visualizing gene cluster similarity, a Python tool called clinker and a companion JavaScript library called clustermap.js have been developed to automatically generate accurate, interactive, publication-quality gene cluster comparison figures from sequence files.

UniProt: the universal protein knowledgebase in 2021

Alex Bateman et al.

Summary: The UniProt Knowledgebase aims to provide users with a comprehensive, high-quality set of protein sequences annotated with functional information. Updates over the past two years have increased the number of sequences to approximately 190 million, with new methods to assess proteome completeness and quality. UniProtKB has responded to the COVID-19 pandemic by expertly curating relevant entries and making them rapidly available through a dedicated portal.

Pectobacterium quasiaquaticum sp. nov., isolated from waterways

Hajar Ben Moussa et al.

Summary: This study identified seven strains of the genus Pectobacterium collected from rivers and lakes in southeast France as a novel species, named Pectobacterium quasiaquaticum sp. nov. through phylogenetic and genomic analysis, showing distinct differences from Pectobacterium aquaticum both phenotypically and genotypically.

A framework for identifying the recent origins of mobile antibiotic resistance genes

Stefan Ebmeyer et al.

Summary: The emergence of antibiotic resistance genes is influenced by mobile resistance genes acquired through horizontal gene transfer. Majority of the resistance genes originated from taxa associated with infection in humans and domestic animals, likely due to antibiotic selection pressure.

The Pectobacterium pangenome, with a focus on Pectobacterium brasiliense, shows a robust core and extensive exchange of genes from a shared gene pool

Eef M. Jonkheer et al.

Summary: This study utilized a pangenomic approach to analyze the genetic diversity of Pectobacterium genus, revealing the composition and genetic variations at the genomic level. Results showed that Pectobacterium genus has a high proportion of core genes, as well as specific genes associated with virulence. The research indicates that evolution in Pectobacteria involves dynamic processes such as gene acquisitions, genome rearrangements, and gene losses.
